Inhibitors of halogenalkane dehalogenases as potential antituberculotics

Abstract:

Tato práce je zaměřená na popis a srovnání nejčastěji používaných biofyzikálních metod studia interakcí protein-ligand. Metody jsem rozdělil do tří skupin na separační, spektrální a kalorimetrické. Pro každou techniku je zde stručně uveden její princip s praktickým využitím, výhodami a nevýhodami. Cílem praktické části práce bylo důkladněji prostudovat kinetiku a mechanismus interakce vybraného inhibitoru s mykobakteriální halogenalkandehalogenázou DmbA za pomoci mikrokalorimetrických technik, konkrétně isotermální titrační kalorimetrie a diferenciální skenovací kalorimetrie. Tento enzym byl identifikován jako jeden ze tří halogenalkandehalogenáz, exprimovaných při patogenezi u původce tuberkulózy Mycobacterium tuberculosis. Ačkoliv jsou tyto enzymy známé již více než 25 let, jejich biologická funkce nebyla dosud pro řadu organismů objevena. Studium inhibitorů těchto enzymů by mohlo pomoci nejen při objasnění jejich role, ale zároveň by mohlo vést k objevení substancí s možnými antituberkulotickými účinky. Práce navazuje na předchozí výzkum, ve kterém byla za pomocí virtuálního a experimentálního screeningu vybrána látka s nejlepším inhibičním účinkem. Pro detailnější studium bylo využito výše zmíněných mikrokalorimetrických metod pro určení disociační konstanty vybraného inhibitoru, jeho účinku na stabilitu halogenalkandehalogenázy DmbA a odhadnutí mechanismu působení této látky. Výsledné hodnoty disociační konstanty, naměřené dvěma různými přístupy, se dobře shodují a korelují také s hodnotou inhibiční konstanty, zjištěné v předešlé práci během rychlého screeningu. Mechanismus působení vybraného inhibitoru naznačuje směsný typ inhibice. S vysokou přesností se podařilo vyhodnotit pouze kompetitivní složku, která byla dobře definována naměřenými daty. K celkovému dořešení mechanismu budou potřeba další kinetické měření.

Abstract:

This Thesis is focused on description and comparison of biophysical methods that are most commonly used for study of protein-ligand interactions. Methods are divided into three groups: separative, spectral and calorimetric. The principles, together with advantages and disadvantages are briefly described for each method. The main goal of the experimental part of this Thesis is a detailed description of an interaction mechanism between mycobacterial halogenalkanedehalogenase (HLD) DmbA and selected inhibitor by microcalorimetric techniques, specifically by isothermal titration calorimetry (ITC) and differential scanning calorimetry (DSC). DmbA is one of the three dehalogenases expressed during pathogenesis of Mycobacterium tuberculosis, the cause of tuberculosis. Although HLDs has been studied for more than 25 years, their original biological function in a number of microorganisms is yet to be discovered. Detailed study of inhibitors of these enzymes could not only help us to understand their function more thoroughly, but such compounds could serve as controlling agents with potential antituberculotic activity. Compound, which is studied in this work, has been selected via virtual and experimental screening and has shown the best inhibitory effect. Microcalorimetric methods ITC and DSC were chosen for the determination of dissociation constant of selected inhibitor, its effect on thermal stability of DmbA and inhibition mechanism. Values for dissociation constant determined in this work by two different approaches correspond well and correlate strongly with inhibition constant measured in previous work by high-throughput screening method. Inhibition mechanism fits the mixed type at best. Only the competitive component was well constrained by the data and could be characterised completely. Further studies will be needed to solve overall mechanism with high precision.
