Nonmetric multidimensional scaling (NMDS): robust method for processing data on biological communities

Abstract:

Nemetrické vícerozměrné škálování (NMDS) je jednou z nejvíce využívaných ordinačních metod v oblasti zpracování dat biologických společenstev. Jejím principem je snížit dimenzi mnohorozměrných dat tak, aby došlo k co nejmenší ztrátě informace a aby se data dala jednoduše vizualizovat a snadno interpretovat. Tato metoda není omezena ani na konkrétní volbu transformace či standardizace dat ani na využitou metriku vzdálenosti nebo index (ne)podobnosti. Cílem diplomové práce tedy bylo vyhodnotit robustnost NMDS vůči různým úpravám vstupních dat. Za tímto účelem bylo vybráno celkem 12 různých transformací nebo standardizací a 4 metriky vzdálenosti nebo indexy nepodobnosti, které byly využity k úpravě dat denzity ptačích společenstev, a před vstupem do NMDS byly zvoleny buď dva nebo tři rozměry pro výsledný redukovaný prostor. Celkem bylo k vyhodnocení robustnosti NMDS použito 100 různých variant metod. Ukázalo se, že i přesto, že je NMDS nemetrická metoda, stále záleží na různých volbách úpravy vstupních dat. Na datech ptačích společenstev se jako vhodný ukázal být velmi často využívaný Brayův-Curtisův index nepodobnosti v kombinaci s netransformovanými daty nebo wisconsinskou dvojitou standardizací z druhé odmocniny, případně i Gowerův koeficient nepodobnosti v kombinaci s relativní abundancí nebo druhou odmocninou. Pro NMDS se třemi dimenzemi poskytovaly kvalitní výsledky i využité binární koeficienty.

Abstract:

Non-metric multidimensional scaling (NMDS) is one of the most frequently used ordination methods in community data processing. Its principle is to reduce the number of dimensions of multidimensional data without losing a lot of information so that the data can be easily visualized and interpreted. This method is not limited neither to a specific choice of the data transformation or standardization nor to the specific use of distance measure or (dis)similarity index. The goal of this diploma thesis was to evaluate the robustness of NMDS to various modifications of input data. For this purpose, a total of 12 different transformations or standardizations and 4 distance metrics or dissimilarity indices were selected. These adjustments were used to modify the data of density of the bird communities. After that, before running NMDS, either two or three dimensions were selected for the resulting reduced space. A total of 100 different method variants were used to evaluate the robustness of NMDS. It turned out that even though NMDS is a non-metric method, it still depends on various choices of the input data modifications. Very popular Bray-Curtis dissimilarity index in combination with untransformed data or Wisconsin double standardization of square-root transformed abundances appears to be suitable for bird community data processing. Gower's dissimilarity coefficient also proved to be suitable in combination with relative abundance or square root transformation. For NMDS with three dimensions, binary indices also provided fine results.
