Abstract:

Cílem této práce bylo zavést metody pro určování struktur bílkovin z NMR dat v naší laboratoři. Mým úkolem bylo vyhledat stávající nástroje určené k vyhodnocení strukturních informací ze spekter, použít tato experimentální data k výpočtu struktur bílkovin a upravit tyto nástroje k zahrnutí zbytkových dipolárních interakcí do výpočtu. Dalším cílem této práce bylo otestovat uvedené metody pro stanovení třídimenzionální struktury v praxi. Kapitola 2 této práce shrnuje nezbytné NMR experimenty používané pro přiřazení frekvencí atomů a stanovení struktury. Dále popisuje typické strukturní informace získané z NMR spekter a uvádí metodologii používanou pro výpočty struktur. Metody užívané pro validaci struktur jsou také diskutovány. V kapitole 3 jsou uvedeny konkrétní programy použité pro stanovení struktury proteinů. Dále jsou popsány úpravy stávajících nástrojů pro rafinaci struktur zahrnující zbytkové dipolární interakce (RDCs). Je popsána metoda, která umožňuje určit správnost experimenálních dat z orinetovaných fází (např. RDCs). Je také ukázán vliv kvality RDCs na přesnost vypočtených struktur. Kapitola 4 popisuje výsledky konkrétních aplikací na několika systémech studovaných v naší laboratoři. Jsou uvedeny výsledky z NMR studie z extracelulární domény lidského buněčného receptoru CD69, vyřešení NMR struktury chemosensorního proteinu 1 bource morušového (Bombyx mori) a stanovení NMR struktury N-terminální domény kapsidového proteinu z Mason-Pfizerova opičího viru.

Abstract:

The goal of this study was to introduce methods for the structure calculation of proteins from the NMR data in our laboratory. This included a search for existing tools designed to extract structural information from the spectra, preparation of these structural restraints for the structure calculations, and modification the available tools to utilize residual dipolar couplings in the structure refinement. A further goal of this work was to test the mentioned methods of the structure determination process in practice. Chapter 2 of this thesis summarizes NMR experiments used for the protein resonance assignment and structure determination, reviews type of structural information obtained from NMR spectra and structure calculation methodology. Tools developed for the protein structure validation are also discussed. Chapter 3, provides an overview of software tools used for the protein structure determination and describes modifications of existing tools for including residual dipolar couplings (RDCs) into structure refinement. In addition a developed test of the consistency of orientation restraints (e.g. RDCs) and impact of the quality of RDCs on the structure accuracy are discussed. Chapter 4 describes results of particular applications on several systems studied in our laboratory. The results of an NMR study of an extracellular domain of human hematopoietic cell receptor CD69, an NMR structure solution of {\it Bombyx mori} chemosensory protein 1, and an NMR structure determination of the N-terminal domain of capsid protein from the Mason-Pfizer monkey virus are presented.
