Visualization and Visual Analysis of Intermolecular Interactions of Proteins

Abstract:

Proteíny sú komplexné makromolekuly, ktoré sú základom životne dôležitých procesov odohrávajúcich sa vo všetkých organizmoch. Vedci z mnohých oblastí preto už niekoľko dekád skúmajú ich štruktúru, funkcie a interakcie s inými molekulami. Príkladom je napríklad oblasť návrhu nových liečiv, kde vedci skúmajú ako proteíny interagujú s malými molekulami nazývanými ligandy. Ďalším príkladom je oblasť štruktúrnej biológie, kde sa výskum venuje vzájomným interakciám viacerých proteínov formujúcich proteínové komplexy. Tieto komplexy sú zodpovedné za rôzne funkcie v živých organizmoch. V oboch spomínaných výskumných oblastiach sú často používané výpočtové metódy za účelom zníženia nákladov na in-vitro experimenty. Výsledky týchto metód sú ale často veľmi obsiahle a ich analýza časovo náročná. V tejto dizertačnej práci preto predstavíme dve kategórie metód, ktoré sprostredkúvajú rýchle a intuitívne preskúmanie takýchto dát a umožňujú vedcom robiť nové objavy. Prvá kategória našich metód je zameraná na skúmanie prechodu ligandu proteínovým tunelom. Naše metódy umožňujú skúmanie dát na niekoľkých úrovniach detailu. Najprv predstavíme metódu pre detailné preskúmanie jednej trajektórie ligandu. Následne predstavíme pokročilé prístupy pre porovnanie viacerých trajektórí. Nakoniec sa zameriame na problém analýzy veľkých dátových množín pozostávajúcich z tisícov trajektórií. Druhá kategória našich metód je zameraná na analýzu veľkých dátových množín obsahujúcich možné vzájomné konfigurácie proteínov formujúcich proteínové komplexy. V tejto kategórií najprv predstavíme metódy pre binárne komplexy a následne naše riešenie pre systematické preskúmavanie veľkých dátových množín proteínových komplexov, ktoré sa skladajú z viacerých proteínov. Pre všetky predstavené metódy tiež uvádzame príklady ich použitia, ktoré ukazujú, ako vedci použili naše metódy v ich pracovných postupoch pri analýze dát a ako im naše metódy umožnili urobiť nové vedecké pozorovania a získať výsledky rýchlejším a intuitívnejším spôsobom.

Abstract:

Proteins are complex macromolecules governing essential life processes in all organisms. Therefore, their structure, function, and interaction patterns have been studied already for decades by experts from various fields. For example, in the field of drug design, researchers are examining how the proteins interact with small molecules called ligands, while structural biologists are examining the mutual interactions of multiple proteins forming protein complexes. These are responsible for a large variety of functions in living organisms. In both cases, various computational methods are used to reduce the cost of in-vitro experiments. However, the results of such methods are often complex and their analysis very time-consuming. In this thesis, we present two categories of methods that facilitate fast and intuitive exploration of such data and enable the domain experts to make new discoveries. The first category of methods targets the exploration of ligand transportation through protein tunnels. Our methods facilitate the exploration of the data at multiple levels of details. We first present a method for detailed exploration of single ligand trajectory. Then we describe advanced approaches for comparison of multiple trajectories. Finally, we focus on the problem of analysis of large ensembles consisting of thousands of trajectories. The second category of our methods concerns the analysis of large ensembles of possible mutual configurations of proteins forming protein complexes. Here, we first present methods for binary complexes which are then followed by our solution for systematic drilldown through the ensembles of multi-unit complexes. For all our methods, we present also the application examples which demonstrate how the experts were able to use our techniques in their data analysis workflow and how our methods enabled them to make new scientific observations and outcomes in a faster and more intuitive way.
