Analysis of Z-DNA/Z-RNA motifs occurrence in genomes of Viruses

Abstract:

V současné době je frekventovaně diskutována problematika virů, konkrétně výskyt Z-formujících sekvencí v jejich genomech a případná spojitost Z-DNA/Z-RNA s virovou patogenitou, antivirovou imunitou a regulovanou buněčnou smrtí buněk v kaskádě, do níž se zapojují i proteiny, jejichž součástí jsou Z? vazebné domény. V teoretické části této práce byla provedena literární rešerše zabývající se tématy Z-konformace nukleových kyselin, charakteristikou virů a vybraných virových čeledí. Dalším tématem souvisejícím se Z-nukleovými kyselinami byly proteiny ADAR1 a ZBP1 a virové proteiny E3 a ORF112, které mají schopnost vázat se svými Z? vazebnými doménami na Z-nukleové kyseliny a spouštět tak kaskádu regulované buněčné smrti. Vzhledem k tomu, že výskyt Z-DNA/Z-RNA formujících sekvencí ve virech nebyl zatím důkladně zmapován, cílí tato diplomová práce na bioinformatickou predikci těchto motivů v genomech virů obratlovců, včetně člověka, pomocí softwaru non-B DB. Praktická část byla doplněna také o molekulární docking domény Z? proteinů ADAR1, ZBP1, E3 a ORF112 na Z-nukleové kyseliny. Laboratorní experimenty měly za cíl ověřit, zda se predikovaná Z-DNA/Z-RNA sekvence skutečně tvoří i v podmínkách in vitro za použití anti-Z-DNA protilátek a zda vyslovená hypotéza, že Z-DNA migruje při provedení elektroforézy na polyakrylamidovém gelu díky své unikátní konformaci v porovnání s B-DNA jinou rychlostí, je pravdivá. Dle výsledků experimentů a statistického vyhodnocení bylo zjištěno, že existuje vztah mezi procentuálním zastoupením GC a frekvencí výskytu Z-motivů v genomech vybraných virů. Statisticky relevantní výsledky byly pozorovány i při srovnání frekvencí výskytu Z-motivů mezi skupinami virů v rámci rozdílných typů a forem nukleových kyselin v jejich genomech. Vazebný experiment s protilátkami nebyl úspěšný, naopak gelová elektroforéza Z-DNA na polyakrylamidovém gelu přinesla zajímavé poznatky, jelikož migrovala rychleji než stejně dlouhá struktura B-DNA.

Abstract:

Currently, the issue of viruses is being widely discussed, specifically the occurrence of Z-forming sequences in their genomes and the potential association of Z-DNA/Z-RNA with viral pathogenicity, antiviral immunity and regulated cell death in a cascade involving proteins with Z? binding domains. In the theoretical part of this work, a literature review was conducted dealing with the topics of Z-conformation on nucleic acids, characteristics of viruses and selected virus families. The next topic related to Z-nucleic acids was proteins ADAR1 and ZBP1 and the viral proteins E3 and ORF112, which have the ability to bind to Z-nucleic acids with their Z? binding domains and trigger a cascade of a regulated cell death. Since the occurrence of Z-DNA/Z-RNA forming sequences in viruses has not yet been thoroughly mapped, this thesis aims to the bioinformatic prediction of these motifs in the genomes of vertebrate viruses, including human, using the non-B DB software. The practical part included molecular docking of the Z? domain of ADAR1, ZBP1, E3, and ORF112 proteins on modeled Z-nucleic acids. The laboratory experiments were aimed to verify whether the predicted Z-DNA/Z-RNA sequence is actually formed in vitro using anti-Z-DNA antibodies and whether the stated hypothesis that Z-DNA migrates at a different speed than B-DNA during the polyacrylamide gel electrophoresis due to its unique conformation is true. According to the results of the experiments and statistical evaluation, it was found that there is a relationship between the percentage of GC content and the frequency of occurrence of Z-motifs in the genomes of selected viruses. Statistically relevant results were also observed when comparing the frequency of occurrence of Z-motifs between groups of viruses within different types and forms of nucleic acids in their genomes. The binding experiment with antibodies was unsuccessful, on the contrary, gel electrophoresis of Z-DNA on polyacrylamide gel brought interesting findings, as it migrated faster than the same-length B-DNA structure.
