Development of dehalogenase inhibitors - potential antituberculotics

Abstract:

Tato práce je zaměřena na vývoj inhibitorů haloalkandehalogenáz. Tyto mikrobiální enzymy jsou známé především z bakterií schopných degradovat antropogenní toxické látky. Přítomnost genů tří halogenalkandehalogenáz u původce tuberkulózy, Mycobacterium tuberculosis, je neobvyklá a ukazuje na jejich významnou funkci pro tento patogenní mikroorganismus. Přesná role enzymů v současné době není známa, ale byla zjištěna zvýšená exprese halogenalkandehalogenáz během obranného mechanismu hostitelského organismu, což podporuje teorii, že halogenalkandehalogenázy pomáhají chránit patogen před imunitní odpovědí. Nalezení inhibitorů halogenalkandehalogenáz by se mohlo stát základem pro vývoj nové skupiny léčiv proti tuberkulóze. Na začátku této práce jsou shrnuty výsledky výzkumu první generace inhibitorů, které byly navrženy intuitivně především na základě znalostí z literatury a podobnosti s nejlepšími substráty. Jejich inhibiční efekt byl slabý - inhibiční účinky byly pozorovány až při milimolárních koncentracích. Při hledání inhibitorů druhé generace, jež jsou diskutovány v této práci, byly aplikovány moderní metody výpočetní chemie, především virtuálního screeningu. Cílem této práce bylo experimentálně ověřit molekuly vybrané na základě výsledků získaných pomocí výpočetní chemie. Pro účely rychlého a přesného experimentálního screeningu inhibičních účinků byla vyvinuta nová mikrofluidní metodika, která nabízí velmi slibné uplatnění, nicméně současné stádium vývoje aplikace této technologie při screeningu nových léčiv zatím neumožnilo její systematické nasazení v této práci. Proto byl systematický screening vybraných látek proveden pomocí mikrotitračních destičkách. V práci je popsáno 20 pH aktivitního testu na zcela nových inhibitorů halogenalkandehalogenáz, které vykazují zlepšení inhibičních účinků o několik řádů. Jejich struktura není podobná žádnému známému substrátu. Inhibitor s nejsilnější inhibicí dosahuje hodnoty inhibiční konstanty Ki 3 μM. Tato studie vedla k designu druhé generace inhibitorů, které již mohou sloužit jako velmi dobrý základ pro vývoj struktur budoucích léčiv.

Abstract:

This Thesis is focused on development of haloalkane dehalogenases inhibitors. These microbial enzymes are mainly known from bacteria capable of degradation of toxic anthropogenic compounds. Thus presence of three dehalogenase genes in tuberculosis source, Mycobacterium tuberculosis, is rather unexpected and possibly reflects its important function for this microorganism. Exact role of these enzymes is currently unknown, however, increased dehalogenases expression during response of host’s immune system was observed. This fact supports a theory that dehalogenases protect the pathogen and thus increase its viability. Discovery of dehalogenase’s inhibitors could be a lead to a new group of anti-tuberculosis drugs. The results from analysis of the first generation of inhibitors are summarized at the beginning of this Thesis. Intuitive proposal of these inhibitors was based mainly on the knowledge from literature and their structure proximity to the best known substrates. Discovered inhibition effects found to be weak when inhibition was observed only at milimolar concentration. Therefore, novel methods of computational chemistry especially of virtual screening were used for search of a second generation of inhibitors. One of the objectives of this Thesis was to experimentally validate the inhibition behaviour of selected molecules. Novel microfluidic technique was developed for purposes of high- throughput screening. It offers very promising application, however, in its current state cannot be directly used for screening of potential inhibitors. Thus pH activity test of selected compounds in microtiter plate was systematically applied. This Thesis presents 20 novel haloalkane dehalogenase inhibitors that show several fold improvement of inhibitory properties. Their structure does not resemble any known substrate. Inhibitor with the strongest inhibition effect has the value of inhibition constant Ki equal to 3μM. Results of this investigation of second generation inhibitors could serve as a very good starting point for development of structures for novel drugs against tuberculosis.
