Improvements to functionality and Galaxy integration of open-source software bundle TRTools

Abstract:

Nedávny vývoj v oblasti genetického sekvenovania viedol k prelomovému pokroku výskumu tandemových repetícii (TR), oblastí genetického kódu, ktoré obsahujú opakujúce sa sekvencie. V súčasnosti prebieha vývoj nových nástrojov, ktoré sú schopné spracovávať TR špecifické dáta. Balíček nástrojov TRTools patrí do tejto kategórie, súbor programov schopných vykonávať rôzne operácie na TR dátach. Tieto nové nástroje sú používane vo vedeckých výpočtoch a častokrát interagujú v mnohých krokoch s inými nástrojmi. Ako ich počet narastá, zvyšuje sa aj zložitosť výpočtov. Vedecké workflow management systémy môžu byť použité na uľahčenie vedeckej práce, umožňujúc jednoducho plánovať opakovateľné výpočty. Cieľom tejto práce je vylepšiť balíček nástrojov TRTools a integrovať ho do populárneho workflow management systému Galaxy. Prvá časť tejto práce opisuje TRTools, relevantné moduly a technológie a popisuje vylepšenia pozostávajúce z opravy vážnej chyby a rozšírenia funkcionality podporných modulov. Druhá časť tejto práce popisuje platformu Galaxy, vedecký workflow management systém s veľkou komunitou. Práca skúma, ako môžu vývojári integrovať svoje nástroje do tejto platformy a popisuje kroky pre integráciu TRTools. Jeden z týchto krokov využíva PyGalGen, generátor pre wrappery nástrojov Python programov. Architektúra a funkcionalita tohto nástroja je preskúmaná do hĺbky. Ako súčasť práce taktiež vznikli podporné materiály, pozostávajúce z dokumentácie programu PyGalGen a návodu pre vývojárov.

Abstract:

Recent developments in the field of genetic sequencing have led to breakthroughs in the research of tandem repeats (TR), areas of genetic code containing repeating sequences. Due to the amounts and type of available data, new tools are being developed to properly handle it. One such collection of programs is TRTools, a toolkit that can perform a multitude of operations on TR variance datasets. As new tools are developed, and scientific research requires more interactions between these tools and consists of more steps, scientific workflow management systems can be used to ease this burden and create replicable workflows. The aim of this thesis is to implement a suite of improvements to the TRTools bundle and to integrate this tool into a popular sci entific workflow system Galaxy. The first part of this thesis explores TRTools, relevant modules and technologies, and describes improve ments consisting of fixing a major flaw and extending the functionality of supporting modules. The second part of the thesis describes the Galaxy platform, a scientific workflow management system with a large community. It explores how developers can integrate their tools into the platform and describes steps for TRTools integration. One of these steps is to use PyGalGen, a tool wrapper generator implemented as a part of this thesis, which can be used for the creation of wrappers for python programs. The architecture and functionality of this tool are explained in-depth, and supplementary materials consisting of documentation and developer guides are also provided.
