The visualization of secondary structure elements of proteins in 2D

Abstract:

Pokročilé metodiky strukturní analýzy umožnily vědcům popsat rozsáhlé množství proteinových 3D struktur. Důležitou součástí proteinů jsou elementy sekundární struktury (SSE) - šroubovice a skládané listy. Každý protein se skládá z jedné nebo více proteinových domén. Tyto domény jsou rozděleny do skupin (takzvaných proteinových rodin), které mají podobnou 3D strukturu a biologické funkce, ale pocházejí z různých organismů. Vizualizace SSE v rámci proteinových domén pomocí 2D SSE diagramů je nejvhodnějším způsobem, jak popsat architekturu proteinu nebo proteinové rodiny a jak porovnat jednotlivé proteinové domény. Naneštěstí stávající nástroje pro generování 2D SSE diagramů proteinových domén operují vždy pouze s jednou doménou a neberou v potaz její 3D strukturu. Neposkytují proto vhled do prostorového uspořádání proteinových domén a nemohou být použity pro jejich porovnávání. Tato práce je zaměřena na vývoj algoritmů pro generování 2D SSE diagramů, které překonávají tyto limitace. V práci nejdříve vytvoříme unifikované názvosloví ekvivalentních SSE, které pocházejí z různých domén v rámci jedné proteinové rodiny. Společně s tímto názvoslovím pak vyvineme nástroj pro anotaci SSE pomocí uvedeného názvosloví. Dalším cílem práce bude vývoj algoritmů a software pro generování 2D SSE diagramů domén a proteinových rodin. Na závěr práce pak vytvořený software integrujeme do vybraných bioinformatických databází, což umožní jejich zpřístupění vědecké komunitě.

Abstract:

Advanced structural analysis methodologies have enabled scientists to describe a vast number of 3D protein structures. Secondary structure elements (SSEs) - helices and folded sheets - are an important part of proteins. Each protein consists of one or more protein domains. These domains are divided into groups (so-called protein families) that have similar 3D structures and biological functions but originate from different organisms. Visualizing SSEs within protein domains using 2D SSE diagrams is the most convenient way to describe the architecture of a protein or protein family and to compare individual protein domains. Unfortunately, existing tools for generating 2D SSE diagrams of protein domains only operate on one domain at a time and do not take into account its 3D structure. Therefore, they do not provide insight into the spatial organization of protein domains and cannot be used for comparing them. This work focuses on the development of algorithms for generating 2D SSE diagrams that overcome these limitations. In this work, we first develop a unified nomenclature of equivalent SSEs that originate from different domains within a single protein family. Together with this nomenclature, we will then develop a tool to annotate SSEs using that nomenclature. The next goal of this work will be to develop algorithms and software for generating 2D SSE diagrams of domains and protein families. At the end of the work, we will then integrate the developed software into selected bioinformatics databases, which will make them accessible to the scientific community.
