G-quadruplex forming segments in promoter regions of genes regulating pluripotency

Abstract:

G-kvadruplexy jsou sekundární struktury DNA vznikající ze sekvence bohaté na guaninové báze. Tyto struktury se v genomu nacházejí s vyšší frekvencí, mimo jiné v promotorových oblastech genů a byl prokázán jejich vliv na regulaci genové exprese. Pomocí predikce programem QGRS Mapper byly sekvence s potenciálem formovat G-kvadruplexy identifikovány v promotorech genů regulujících buněčnou pluripotenci. Na základě srovnání sekvencí G-kvadruplexů mezi vybranými druhy savců byla pozorována homologie, což naznačuje jejich funkční význam. V této diplomové práci byl zkoumán vliv stabilizace G-kvadruplexů pomocí chemických ligandů na míru exprese faktorů pluripotence Oct4, Sox2, c-Myc, Nanog, Klf4 a Lin28 v myších fibroblastech linie NIH3T3. Sledováním hladiny proteinů metodou Western blot bylo zjištěno, že přidáním 15μM stabilizátoru PDS (pyridostatin), při 12 hodinovém působení, došlo ke snížení hladiny proteinů Sox2, Oct4, c-Myc. Klonováním promotorových oblastí genů Oct4 a Nanog do luciferázového vektoru byly připraveny reportérové konstrukty pro testování aktivity těchto promotorových úseků v závislosti na stabilizaci G-kvadruplexů. Tím byly získány předběžné výsledky, naznačující roli G-kvadruplexů v regulaci exprese genů kontrolujících buněčnou pluripotenci a připraveny reportéry, které budou využity v dalším výzkumu.

Abstract:

G-quadruplexes are secondary structures of DNA forming in a guanin rich sequence. These structures can be found in genome with higher frequency, beside others in promotor area of genes and their infulence on gene expression regulation has been proved. With the help of prediction, which was made by the QGRS mapper program, the sequences with potential to form G-quadruplex were identified in promotor areas of genes regulating cell pluripotency. Based on comparison of G-quadruplex sequences between selected mammal species a homology was observed, which indicates their functional meaning. In this thesis the infulence of G-quadruplex (with the help of chemical ligands) on stabilizing the measure of expression of pluripotency factors in Oct4, Sox2, c-Myc, Nanog, Klf4 and Lin28 in mice fibroblasts of line NIH 3T3. By observing the level of proteins by Western Blot we realized that adding 15uM of stabilizes PDS and letting it work for 12h there was a decrease in Oct4, Sox2, c-Myc, Nanog, Klf4 and Lin28 level. By cloning promotor areas of genes Oct4 and Nanog into a luciferase vector the reporting constructs were prepared for testing the activity of these promotor areas depending on G-quadruplex stabilization. By this method the preliminary results were acquired, pointing to the role of G quadruplexes in regulation of expression of genes, which control cell pluripotency. The reporters for further research have been prepared.
