Rendering Molecular Surfaces Using Signed Distance Functions

Abstract:

Biomolekuly jako proteiny mají klíčovou roli při fungování každého organismu na zemi. Porozumění geometrii a struktuře těchto molekul je důležité pro studium jejich funkce a jejich interakce s prostředím. Takové znalosti jsou důležité například při návrhu léků. V této práci se zaměřujeme na vývoj algoritmu pro vykreslování hladkých molekulárních povrchů, které lze použít k vizualizaci proteinů a k pomoci biologům při jejich každodenní práci. Nejprve jsou analyzovány a popsány požadované biologické znalosti a existující grafické techniky. Poté je navržen algoritmus pro vykreslování hladkých molekulárních povrchů. Tento algoritmus využívá funkce vzdálenosti s označeným znaménkem (SDF) s raymarchingem a funkce hladkého minima (smooth minimum). Proces raymarchingu je zrychlen pomocí datové struktury octree a raytracingu. Algoritmus je implementován v webové aplikaci pomocí grafické API WebGPU. Aplikace lze použít k vytváření vykreslení proteinů z PDB dat. Konečné vykreslení proteinu lze přizpůsobit různými vykreslovacími módy. Aplikace navíc zahrnuje mnohé režimy ladění, které poskytují vizualizace použité datové struktury a mezivýsledků algoritmu. Nakonec je výkon aplikace otestován pomocí několika benchmarků.

Abstract:

Biomolecules like proteins have a vital role in the working of every organism on earth. Understanding their geometry and structure is important for studying their function and how they interact with their environment. Such knowledge is important, for example, in drug design when new medicaments are being developed. In this work, we focus on developing an algorithm for rendering smooth molecular surfaces that can be used to visualize proteins and help biologists in their daily work. First, the required biological background and existing graphics techniques are analyzed and described. Afterward, an algorithm for rendering smooth molecular surfaces is proposed. This algorithm utilizes raymarching signed distance functions while using the smooth minimum operator. The raymarching process is accelerated with an octree-like data structure and raytracing. The algorithm is implemented in a web application using WebGPU. The application can be used to create renders of proteins from PDB data. The final render of the protein can be customized with multiple rendering modes. Moreover, the application includes debug modes that provide visualizations of the used data structure and the intermediate results of the algorithm. Finally, the performance of the application is evaluated with multiple benchmarks.
