Description of microflora of gastrointestinal tract of western lowland gorillas (Gorilla gorilla gorilla)

Abstract:

Bakalářská práce je rozdělena do dvou částí: rešeršní a experimentální. V rešerši bylo popsáno složení a nutriční hodnoty potravy goril (Gorilla gorilla gorilla) ve volné přírodě a v zajetí. Dále byla popsána mikroflóra gastrointestinálního traktu lidí, její funkce a význam, vývoj a faktory ovlivňující její složení. Do rešerše byl také zahrnut popis mikroflóry lidoopů a bakteriální přenosy mezi lidmi, lidoopy a hospodářskými zvířaty. Poslední část rešerše byla věnována nekultivačním molekulárním metodám používaným pro profilování mikroflóry (PCR-DGGE a Real-time PCR). V experimentální části byly pomocí těchto technik porovnány fixační metody pro dlouhodobé uchovávání bakteriální DNA ve vzorcích trusu (RNA later a 96% etanol) a metoda zmražení. Následně byla popsána a porovnána mikroflóra goril z volné přírody a ze zajetí. Dále byly osekvenovány vybrané bakteriální fragmenty DNA získané z DGGE a porovnány s EMBL databází nukleotidů. Získané sekvence patřily v mnoha případech dosud nekultivovaným bakteriím. Z identifikovaných bakterií se jednalo převážně o zástupce z kmene Firmicutes. Pomocí PCR-DGGE bylo zjištěno, že 96% etanol i RNAlater jsou vhodné pro uchovávání bakteriální DNA. Metodou Real-time PCR bylo prokázáno, ž existují statisticky významné rozdíly mezi jednotlivými druhy fixáží (zmražení, 96% etanol, RNAlater) u všech měřených skupin bakterií, kromě skupiny Bacteroides. U zmražených vzorků dosahovaly měřené skupiny bakterií nejvyšších počtů, kromě skupiny Enterobacteriaceae, kde nejvyšší počty byly zaznamenány u vzorků v etanolu. Rozdíly mezi celkovými počty bakterií v etanolových vzorcích goril z volné přírody a ze ZOO byly pozorovány pouze u eubakterií a lactobacilů, kde vyšších počtů bakterií dosahovaly vzorky ze ZOO. U žádných ze sledovaných skupin bakterií nebyl pozorován vliv věku či pohlaví na počty bakterií.

Abstract:

This bachelor’s thesis has two elements that comprise it: a literature review and an experimental component. The composition and nutritional value of the diet of captive and wild western lowland gorillas (Gorilla gorilla gorilla) was described. The review focused on the description of gastrointestinal microbiota of humans, its activity and importance, as well as development and factors affecting its composition. Normal intestinal microbiota of great apes and bacterial transmission between humans, wild apes, and livestock was also examined. The last part of the review focused on non-cultivation molecular techniques used for profiling microflora (PCR-DGGE and Real-time PCR). These techniques were used in the experimental part to study microflora of wild and captive gorillas and to compare different methods (freezing, RNA later, 96% ethanol) used for long-term storage of bacterial DNA in the fecal samples of gorillas. Bacterial DNA from DGGE analyses was identified by sequencing and subsequently compared with EMBL nucleotide database. Sequences that were obtained belonged mostly to uncultured microorganisms. Bacteria belonging to the phylum Firmicutes were the most frequently identified species. Using PCR-DGGE it was found that both 96% ethanol and RNAlater fixative are suitable for preserving bacterial DNA as well as freezing. Significant differences among bacteria counts in frozen, RNAlater and ethanol samples for all measured groups were detected by Real-time PCR with the exception of Bacteroides group. The highest values of bacteria counts were found in the frozen samples with the exception of Enterobacteriaceae, for which the highest counts were detected in ethanol samples. No difference in bacteria counts in samples stored in ethanol between wild and captive gorilla were observed with the exception of all eubacteria and Lactobacillus group where the counts were higher for captive subjects. There was no effect of age or sex on counts of any bacteria in captive animals with the exception of all eubacteria where the counts are higher in males
