Abstract:

Cukerné molekuly jsou klíčové komponenty v metabolismu živých buněk. Kvůli jejich důležitosti jsou často předmětem výzkumu a lze je nalézt v různých databázích, kde jejich počet stále roste. Cukry, obsažené ve zmíněných databázích, jsou často nesprávně pojmenovány. Cílem této práce bylo navrhnout a implementovat algoritmus pro správné pojmenování cukerných molekul. Nejdříve bylo nutné pochopit chemický základ cukrů a jejich isomerii. Bylo třeba najít, analyzovat a implementovat způsob počítačové reprezentace cukerných molekul. Výsledkem této práce bylo vytvoření aplikace SwCMP. Implementovaný algoritmus byl použit k anotaci 34.208 cukrů extrahovaných z databáze Protein Data Bank. 777 správně anotovaných cukrů z databáze Ligand Expo posloužilo jako množina cukrů, se kterými byly porovnávány vstupní molekuly. Výsledky procesu anotace ukázaly na nutnost ověřování anotací: 33,22 % cukrů na vstupu bylo anotováno aplikací SwCMP jinak než bylo původně anotováno ve zdrojových PDB souborech. 3,32 % cukrů nebylo možno ztotožnit s žádným z referenčních cukrů.

Abstract:

Saccharide molecules serve as key parts of metabolism of living cells. Given their importance, saccharides are a frequent subject of research and can be found in various databases, where their quantity has rising tendency. Saccharides, contained in various databases, are often incorrectly annotated. The objective of this thesis was to design and implement algorithm for correct saccharide molecule annotation. First, it was necessary to understand the chemical background of saccharide chemistry and saccharide isomerism. A manner of representing saccharide molecules in computer that suits this task has been found, analyzed and implemented. The result of this work was the creation of application SwCMP. Implemented algorithm has then been used to annotate a large set of 34,208 saccharides extracted from the Protein Data Bank. 777 confidently annotated saccharides from the Ligand Expo served as the set of saccharides to compare the input molecules to. The annotation results showed the need for annotation verification: 33.22 % of input saccharides have been annotated differently by SwCMP than they were annotated in their source PDB files. 3.32 % of saccharides could not have been perfectly matched with any of the reference saccharides.
