Implementation of a Web Application for Protein Similarity Search the AlphaFold Database

Abstract:

V posledných rokoch, s nárastom pokroku v oblasti strojového učenia a integrácie výpočtových metód pri odhaľovaní proteínových štruktúr, ktoré sú umožnené inováciami ako AlphaFold, sa množstvo dostupných dát o štruktúrach proteínov rapídne zvýšilo. Pri vyhľadávaní v tomto rozsiahlom objeme molekulárnych dát vznikajú problémy týkajúce sa rýchlosti a prístupnosti pre používateľov. Táto bakalárska práca predstavuje webovú aplikáciu — AlphaFind — vyhľadávač navrhnutý na rýchle vyhľadávanie podobných proteínových štruktúr v databáze AlphaFold. Vďaka učenému prístupu k indexovaniu je výkon vyhľadávacích dotazov na úrovni súčasných mainstreamových aplikácií. Avšak AlphaFind je prvý, ktorý umožňuje používateľom vyhľadávať v kompletnej databáze AlphaFoldu, ktorá obsahuje viac ako 214 miliónov štruktúr, bez poklesu na výkone alebo škálovateľnosti. AlphaFind bol navrhnutý s ohľadom na používateľa a ponúka intuitívne rozhranie. Podpora pre viacero proteínových identifikátorov zaručuje kompatibilitu naprieč viacerými inštitúciami a 3D prehliadač umožňuje používateľom v reálnom čase zobraziť prekryté štruktúry. AlphaFind má byť užitočným nástrojom v oblasti výskumu, ktorý môže pomôcť pri pochopení proteínov a ich štruktúr. Webová aplikácia AlphaFind je dostupná online na https://alphafind.fi.muni.cz bez nutnosti autentifikácie. Je bezplatná na použitie, kód je open-source na https://github.com/Coda-Research-Group/AlphaFind a aplikácia bola publikovaná s výskumným článkom v časopise Nucleic Acids Research.

Abstract:

In the past few years, with the surge in machine learning advancements and the integration of computational methods in unraveling protein structures, exemplified by innovations like AlphaFold, the amount of available protein structure data has increased rapidly. When searching within this vast landscape of molecular data, challenges related to performance and user accessibility arise. The thesis introduces a web application — AlphaFind — a search engine designed to perform fast similarity queries of protein structures in the AlphaFold database. Powered by a learned indexing approach, the performance of the search queries competes with the existing state-of-the-art applications. However, AlphaFind is the first and only one allowing users to search the entire AlphaFold database, consisting of over 214 million entries, without sacrificing performance or scalability. AlphaFind was designed with user-centric principles and offers an intuitive interface. Support for multiple protein identifiers achieves compatibility across multiple protein knowledgebases, while its real-time 3D viewer enables users to overlay structures. AlphaFind aims to be a helpful resource in the research landscape that may help to understand proteins and their structures. The AlphaFind web application is available online at https://alphafind.fi.muni.cz, requiring no authentication. It is free to use, the code is open-sourced at https://github.com/Coda-Research-Group/AlphaFind, and the application was accepted along with the accompanying paper in the Nucleic Acids Research journal.
