Abstract Visualization of Chromatin Sructure

Abstract:

Molekulárna vizualizácia je užitočný nástroj pre vedcov, aby dokázali lepšie pochopiť zložité biologické dáta. Namiesto zobrazovania úplých dát, abstraktné vizualizácie pomáhajú identifikovať ich konkrétne vlastnosti. V oblasti genomiky výskumníci študujú priestorové usporiadanie chromatínového vlákna, komplexnej štruktúry, ktorá vtesná dlhé vlákna DNA vnútri bunky. Analýza tohto priestorového usporiadania môže pomôcť porozumeniu mechanizmu génovej regulácie alebo expresie génu. Avšak detailné priestorové reprezentácie môžu byť zložité na analýzu a neexistuje veľa abstraktných vizualizácií chromatínového vlákna. Na preklenutie tejto medzery táto práca má za cieľ predstaviť niekoľko abstraktných vizualizácií, z ktorých každá zdôrazňuje iné vlastnosti chromatínu. Prvá reprezentácia je reprezentácia guľami, ktorá pomáha zobraziť veľkosti chromatínových podjednotiek. Druhá je reprezentácia kužeľmi, ktorá zobrazuje variáciu bodov vrámci týchto podjednotiek. Posledná reprezentácia, prezývaná "ježko", používa zhluky kužeľov na zobrazenie priestorovej blízkosti chromatínových podjednotiek. Okrem toho práca opisuje užívateľské rozhranie na ovládanie týchto vizualizácií.

Abstract:

Molecular visualization is a powerful tool for scientists to better understand complex biological data. Rather than displaying the entire data, abstract visualizations help identify its specific properties. In genomics, researchers have been studying the spatial arrangement of chromatin fiber, a complex structure that compacts long strands of DNA into a cell's nucleus. Analyzing this spatial arrangement can provide valuable insight into gene regulation or gene expression mechanisms. However, detailed spatial representations can be difficult to analyze and there are not many abstract visualizations of chromatin fiber available. To bridge this gap, this thesis aims to introduce several abstract visualizations, each emphasizing different chromatin properties. The first visualization is the Sphere representation, which helps visualize the size of individual chromatin sub-units. The second is the Cone representation, which displays the point variation within the sub-units. Lastly, the so-called Hedgehog representation uses cone clusters to showcase the spatial proximity of the sub-units. Moreover, the thesis describes the user interface to control these visualizations.
