Computational analysis of protein tunnels

Abstract:

Molekulární tunely představují jeden z dosud nepříliš prostudovaných strukturních prvků důležitých pro funkci proteinů. Tato bakalářská práce se kromě geometrie proteinových tunelů věnuje i charakteristikám aminokyselin, které tyto tunely ohraničují. V úvodu práce bylo provedeno shrnutí metod, které mohou být použity k identifikaci proteinových tunelů a dutin. Jako modelový příklad v praktické části pak byly použity enzymy z rodiny haloalkandehalogenas, které mají potenciální využití v různých biochemických a biotechnologických aplikacích. V této části byl vytvořen datový soubor zahrnující geometrické, evoluční a fyzikálně-chemické vlastnosti tunelů a aminokyselin, které je tvoří. Byly porovnány relevantní a nerelevantní tunely z celkem 42 proteinových struktur. Na tomto setu byly zjištěny statisticky významné rozdíly v pěti studovaných parametrech: minimální poloměr, délka a křivost tunelů a dále objem a konzervovanost aminokyselinových zbytků lemujících tunely. Těchto pět parametrů by do budoucna mohlo sloužit k rozlišení biologicky relevantních a nerelevantních proteinových tunelů.

Abstract:

Molecular tunnels represent one of the structural elements which are important for protein function. However, the knowledge of protein tunnels is still very limited. This thesis studies not only the geometry of the protein tunnels but also the characteristics of amino acids lining these tunnels. In the introductory part of the thesis, methods suitable for identification of protein tunnels and cavities were summarised. As a model example for the practical part, the enzymes from the protein family of haloalkane dehalogenases were selected. These enzymes have potential application in various biochemical and biotechnological applications. In the experimental part, the dataset of computed geometric, evolutionary and physico-chemical properties of tunnels and their constituent amino acid residues was compiled. The relevant and non-relevant protein tunnels from 42 structures were compared. Using this dataset, statistically significant differences were identified in five investigated parameters: bottleneck radius, length and curvature of tunnels, as well as volume and conservation of amino acid residues lining these tunnels. These five parameters represent an initial step towards discrimination of biologically relevant and non-relevant tunnels in proteins.
