Genomic Perspectives on African Shrews: Evolutionary History, Diversity, and Speciation Patterns in Crocidura

Abstract:

Různorodá geomorfologie a dynamika klimatických fluktuací napříč africkým kontinentem představují výjimečnou příležitost pro výzkum evoluční historie, biodiverzity, distribuce a speciace; zejména v subsaharské oblasti proslulé svou pozoruhodnou biodiverzitou drobných savců. Tato disertační práce se detailněji zabývá genetickou diverzitou, evoluční historií a taxonomií afrotropických druhů bělozubek rodu Crocidura, jmenovitě východním afromontánním kladem, savanovým druhovým komplexem C. hirta-C. flavescens a komplexem C. olivieri původem z tropického lesa. Sekvenování nové generace (NGS) mnoha lokusů napříč genomem (skrze ddRAD sekvenovací přístup) produkuje tisíce lokusů a jednonukleotidových polymorfismů (SNP), které pomohly objasnit fylogenetické vztahy a evoluční dynamiku vybraných druhů rodu Crocidura obývajících různé habitaty napříč subsaharskou Afrikou, včetně lesů, savan a horských oblastí. Molekulární analýza odhalila vyšší diverzitu těchto bělozubek v Africe. Byly navrženy nové kandidátní druhy a provedeny taxonomické úpravy. Bělozubky východního afromontánního kladu pochází z Etiopské vysočiny, odkud se následně rozšířily na jih skrze tzv. Turkanskou depresi. Tato disperze spojená s rozsáhlou speciací pokračovala kolonizací celého Východoafrického riftového systému. Diverzifikace a disperze tohoto klad byla spojena s různorodou geomorfologií regionu a klimatickými změnami během pliocénu a pleistocénu. Naše výzkumy naznačují, že diverzifikace skupiny C. hirta-C. flavescens pravděpodobně proběhla během expanzí a kontrakcí otevřených savanových formací během klimatických cyklů v pleistocénu. Navíc faktory jako Východoafrický riftový systém, říční systémy a charakter zambezijských a somálsko-masajských bioregionů patrně ovlivňovaly vzory biodiverzity, obdobné těm, které se vyskytují u sympatrických druhů hlodavců obývající otevřené habitaty téže oblasti. Dokumentujeme častou mitochondriální introgresi během expanze populací C. olivieri, které dispergovaly v důsledku změn habitatových preferencí. Ekologická plasticita a synantropní chování umožňují tomuto široce rozšířenému druhu obývat různé habitaty, včetně lidských sídel. Tato disertační práce prezentuje účinnost metod NGS při zkoumání evoluční historie a speciace. Navíc se rod Crocidura ukazuje jako slibný model pro budoucí studie mitochondriálně-nukleárního nesouladu.

Abstract:

The diverse geomorphology and dynamics of climatic fluctuations across the African continent present an exceptional opportunity to explore the evolutionary history, biodiversity, distribution, and speciation, particularly within the sub-Saharan region renowned for its remarkable biodiversity of small mammals. This thesis delves deeper into the genetic diversity, evolutionary history, and taxonomy of Afrotropical white-toothed shrew species of the Crocidura genus, particularly those from the Eastern Afromontane clade, C. hirta-C. flavescens species complex from savanna, and C. olivieri complex originating from tropical forest. Employing next-generation sequencing (NGS) of loci over the genome (using ddRAD sequencing approach) produces thousands of loci and single nucleotide polymorphisms (SNPs) that helped to elucidate the phylogenetic relationships and evolutionary dynamics of chosen Crocidura species inhabiting various habitats across sub-Saharan Africa, encompassing forests, savannas, and Afromontane regions. Molecular analysis has revealed a notably higher diversity among Crocidura species in Africa. Numerous candidate species were proposed, and taxonomic adjustments were made. Eastern Afromontane Crocidura shrews emerged in the Ethiopian Highlands followed by dispersion southward across the Turkana depression. This dispersal event associated with substantial speciation facilitated their colonization of the entire East African Rift System (EABH), driven by the region's varied geomorphology and climatic shifts during the Plio-Pleistocene period. Our research indicates that the diversification of the C. hirta-C. flavescens group likely occurred during the expansions and contractions of grasslands throughout the Pleistocene climatic cycles. Additionally, factors such as the Eastern African Rift system, river systems, and the distinctiveness of Zambezian and Somali-Masai bioregions appear to have influenced the diversity patterns, mirroring those of sympatric rodent species inhabiting open habitats of the same regions. Mitochondrial introgression occurred during the population expansion of C. olivieri, which expanded its distribution in response to habitat shifts. The species' ecological plasticity and synanthropic behavior allow them to inhabit various habitats, including human settlements. This thesis demonstrated the effectiveness of the NGS method in investigating evolutionary history and speciation. Moreover, the genus Crocidura is shown to represent a promising model for future studies on mitochondrial-nuclear discordance.
