Development of method for standardization of microbiom analysis

Abstract:

Mikrobiom je pojem popisující mikrobiální osídlení životního prostředí a lidského těla, zahrnující bakterie, archea, viry i prvoky. Je známa jeho souvislost s četnými chronickými a akutními onemocněními, a právě větší znalost mikrobiomu by mohla přispět k léčbě těchto onemocnění. Významnými zástupci mikrobiomu jsou metanogenní archea, které významně zužitkovávají vodík a tím přebytek oxidu uhličitého v atmosféře. Nevýhodou zkoumání mikrobiomu je však jeho nestandardizovaná analýza. Tato práce se zabývá sekvenací funkčního mcrA genu, pro něhož speciálně navržené primery mají zajistit větší standardizovanost analýzy archeí oproti klasické sekvenaci genu 16S rRNA. Otestování navržené metodiky bylo provedeno sekvenací bakteriálních směsí spolu se vzorky životního prostředí a vzorky lidskými na přístroji Miniseq. Získaná data byla vyhodnocena programem Mothur a porovnána s výsledky klasické sekvenace genu 16S rRNA. Analýza dat poskytla v našich vzorcích pro knihovnu 16S rRNA 21 archeálních rodů, pro knihovnu mcrA 41 archeálních rodů. Získané indexy diverzity prokázaly vyšší účinnost sekvenace genu mcrA pro analýzu metanogenních archeí, kdy ve významném množství byly zaznamenány např. rody Methanobacterium a Methanobrevibacter.

Abstract:

The microbiome is a term describing microbial colonization of the environment and the human body, including bacteria, archaea, viruses, and protozoa. It is known to be associated with numerous chronic and acute diseases, where a better understanding of the microbiome could significantly contribute to the treatment of these diseases. The important representatives of the microbiome are methanogenic archaea utilizing hydrogen from the atmosphere and thus an excess of carbon dioxide. However, the disadvantage of microbiome research is its non-standardized analysis. This work focuses on the sequencing of an archaeal functional mcrA gene by using specially designed primers providing greater standardization of analysis compared to the classical sequencing of the 16S rRNA gene. Testing of the proposed methodology was performed by sequencing bacterial mixtures together with environmental samples and human samples on a Miniseq instrument. The resulted data were evaluated in the Mothur software and compared with those obtained by classical sequencing of the 16S rRNA gene. Analysis of data from our samples resulted in the identification of 21 archaeal genera for the 16S rRNA library and 41 archaeal genera for the mcrA library. Calculated indexes of diversity showed higher efficiency of mcrA gene sequencing for the analysis of methanogenic archaea when Methanobacterium and Methanobrevibacter were reported with significantly higher abundance.
