Analysis of G-quadruplex forming sequences in the genomes of viroids

Abstract:

V bakalářské práci byly studovány a za pomoci bioinformatických nástrojů analyzovány genomy všech dosud známých viroidů, za účelem zjištění jejich potenciální schopnosti tvořit nekanonické struktury nukleových kyselin zvané G-kvadruplexy. G-kvadruplexy se v současnosti těší velké pozornosti, např. díky jejich spojitosti s regulací genové exprese nebo udržováním genomové integrity. Výzkum G-kvadruplex formujících sekvencí v genomech virů a viroidů je stále velmi omezený, genomy viroidů dokonce dosud na přítomnost G-kvadruplex formujících sekvencí analyzovány nebyly, a to i přesto, že způsobují mnoho hospodářsky významných onemocnění rostlin. Pokud by byla zjištěna schopnost viroidových sekvencí tvořit G-kvadruplexy, mohly by se tímto směrem ubírat další studie jejich využití/stabilizace za účelem omezení jejich virality a patogenity. Výsledkem bakalářské práce bylo nalezení G-kvadruplex formujících sekvencí u 49 genomů viroidů, z celkového počtu 150 osekvenovaných genomů viroidů. Tento pionýrský počin pokládá základy pro další systematický výzkum G-kvadruplexů ve viroidech.

Abstract:

In the Bachelor's thesis, the genomes of all known viroids were studied and analyzed using bioinformatics tools, to determine their potential ability to form non-canonical nucleic acid structures called G-quadruplexes. G-quadruplexes are currently receiving a lot of attention, e.g. due to their connection with the regulation of gene expression or the maintenance of genomic integrity. Research of G-quadruplex-forming sequences in viral and viroidal genomes is still very limited; genomes of viroids have not yet been analyzed for the presence of G-quadruplex-forming sequences, even though they cause many economically important plant diseases. If the ability of viroid´s sequences to form G-quadruplexes were determined, further studies of their utilisation / stabilization could be directed to reducing their virality and pathogenicity. The result of the bachelor thesis was the finding of G-quadruplex-forming sequences in 49 genomes, out of a total of 150 sequenced viroidal genomes. This pioneering work lays the basics for further systematic research into G-quadruplexes in viroids.
