Coevolution of Filoviridae viruses with their hosts

Abstract:

Zástupci virů z čeledi Filoviridae způsobují závažná onemocnění u člověka s vysokou úmrtností v epidemických vlnách. Vysoká morbidita a mortalita je u infekčních onemocnění častá v situacích, kdy patogen napadá naivního hostitele. U hostitelů, kteří se vyvíjeli spolu s patogenem, bývá infekce méně závažná. Takový hostitel (primární), u kterého se patogen replikuje, ale nezabíjí jej, by mohl být rezervoárem patogenu. Použila jsem Bayesovskou inferenci pro rekonstrukci fylogenetických vztahů u hostitelů identifikovaných v literatuře na základě genů pro cytochrom b a cytochrom c oxidázu I. Pomocí Bayesovské inference jsem sestavila fylogenezi i pro viry z čeledi Filoviridae s využitím genů pro VP24 a VP40. Na získané stromy jsem aplikovala kofylogenetické metody testující kongruenci (global-fit methods), konkrétně ParaFit a PACo, a snažila se odpovědět na otázku, zda existuje rozdíl mezi filoviry, které jsou patogenní a nepatogenní pro člověka, ve vztahu k hostitelům. Získané fylogenetické stromy přibližně odpovídají současným taxonomickým poznatkům. Nepodařilo se mi nalézt ani prokázat rozdíl ve vztahu k hostitelům mezi filoviry, které jsou patogenní a nepatogenní pro člověka. Zjistila jsem, že data potřebná ke správnému provedení kofylogenetické analýzy nejsou dostupná a že tedy není v současnosti možné touto cestou odhalit primárního hostitele.

Abstract:

Representatives of the viruses of the family Filoviridae cause in humans serious illnesses with high mortality rate in epidemic waves. High morbidity and mortality is common in infectious diseases in situations where a pathogen attacks a naive host. In hosts that develop with the pathogen, infection is less severe. Such a host (primary), in which the pathogen replicates but does not causes the death, could be a reservoir of the pathogen. I used Bayesian inference to reconstruct phylogenetic relationships in hosts identified in the literature based on genes for cytochrome b and cytochrome c oxidase I. Using the Bayesian inference, I also built phylogenetic tree for viruses from the family Filoviridae as I used genes for VP24 and VP40. I applied to the obtained trees a global-fit methods, namely ParaFit and PACo, and tried to answer the question whether there is a difference between the viruses that are pathogenic and non-pathogenic to humans in relation to the hosts. The obtained phylogenetic trees correspond approximately to current taxonomic knowledge. I was not able to find or prove the difference in relation to the hosts between filoviruses that are pathogenic and non-pathogenic to humans. I found out that the data needed to properly perform the cophylogenetic analysis are not available and therefore it is not possible to reveal the primary host this way.
