Production of recombinant enzymes and their utilization in study of protein structure changes

Abstract:

Proteins are one of the most important elementary biomolecules of living organisms. Their function is closely related to the chemical and physical attributes of the amino acid composition, post-translational modifications and conformation. Therefore, the identification of their structure helps to clarify the mechanism of their action in these processes. Nowadays, a method of hydrogen-deuterium exchange is often used to track the protein structure. Diploma thesis is part of a project GAČR 16-20860S; 2016-2018 entitled „Structural and functional analysis of Hsp70/Hsp90 chaperone complexes“. The first aim of the thesis was focused on gaining experience with the method of hydrogen-deuterium exchange on an experiment, the goal of which was monitoring of the conformational changes of the MAGE-A2 protein during its interaction with the p53 peptide derived from the p53 protein. In the next step, the interaction of the full-length MAGE-A2 and p53 proteins was considered. Because of this, optimization of the p53 protein enzymatic cleavage was initiated, which aimed at obtaining the maximum coverage of its amino acid sequence. A new enzymatic column with immobilized protease nepenthesin-1 was prepared. At first, its functionality was tested for standard proteins cleavage and then compared with purchased protease columns with immobilized pepsin and rhizopuspepsin. Every enzymatic column was then used for peptide mapping of the p53 protein. The nepenthesin-1 and rhizopuspepsin proteases were more efficient than standardly used pepsin. Nepenthesin-1 has produced the highest number of peptides and will therefore be used to analyze the interaction of p53-MAGE-A2 using the hydrogen-deuterium exchange method. The results of the thesis show that enzymatic cleavage of proteins is a key step in this method. A utilization of a combination of enzymatic columns in one assay is assumed, using suitable procedures for protein denaturation leading to maximal peptide coverage of all regions of the protein and thus also the ability to monitor the structure and function of a large amount of proteins that have so far been limited by this step.

Abstract:

Proteiny jsou jedny z nejzákladnějších a nejdůležitějších biomolekul živých organizmů. Jejich funkce je úzce spojená s chemickými a fyzikálními vlastnostmi danými aminokyselinovým složením, posttranslačními modifikacemi a konformací. Proto identifikace jejich struktury pomáhá k objasnění mechanizmu jejich působení v těchto procesech. V dnešní době je často využívaným nástrojem pro sledování proteinové struktury metoda vodík-deuteriové výměny. Diplomová práce je součástí projektu GAČR 16-20860S; 2016-2018 s názvem „Strukturní a funkční analýza Hsp70/Hsp90 chaperonových komplexů“. První z cílů diplomové práce byl zaměřen na získání zkušeností s metodou vodík-deuteriové výměny na experimentu, jehož cílem bylo sledování konformačních změn proteinu MAGE-A2 při jeho interakci s peptidem p53 odvozeným od proteinu p53. V dalším kroku bylo uvažováno sledováním interakce celodélkových proteinů MAGE-A2 a p53. Z tohoto důvodu byla zahájena optimalizace enzymatického štěpení proteinu p53, jehož záměrem bylo získání maximálního pokrytí aminokyselinové sekvence. Byla připravena nová enzymatická kolona s imobilizovanou proteázou nepenthesin-1 a její funkčnost byla nejprve odzkoušena při štěpení standardních proteinů a pak porovnána se zakoupenými proteázovými kolonami s imobilizovaným pepsinem a rhizopuspepsinem. Všechny enzymatické kolony pak byly použity pro peptidové mapování proteinu p53. Proteázy nepenthesin-1 i rhizopuspepsin byly účinnější než standardně používaný pepsin. Nepenthesin-1 vytvořil nejvyšší počet peptidů, a proto bude použitý při analýze interakce p53-MAGE-A2 pomocí metody vodík-deuteriové výměny. Z výsledků práce vyplývá, že enzymatické štěpení proteinů je v této metodě klíčovým krokem. Předpokládá se uplatnění kombinace enzymatických kolon v jedné analýze s využitím vhodných postupů pro denaturaci proteinů vedoucím k maximálnímu peptidovému pokrytí všech oblastí proteinu, a tím také možnosti sledovaní struktury a funkce velkého množství proteinů, které byli dosud tímto krokem limitované.
