Study of structure-function relations in the regulatory regions of non-coding DNA

Abstract:

G-kvadruplexy a i-motivy jsou nekanonické sekundární struktury DNA. Tyto struktury se mohou tvořit, v závislosti na fyziologickém stavu buňky, v regulačních úsecích nekódující DNA, a ovlivňovat prostřednictvím interakcí s proteiny replikaci, genovou expresi, rekombinaci, opravy poškozené DNA a genetickou nestabilitu. Tato dizertační práce popisuje využití nejmodernější “in-cell“ NMR technologie pro charakterizaci těchto struktur, včetně profilování léčiv cílených na G-kvadruplexy a srovnání in vitro dat s měřeními ve vnitrobuněčném prostředí. Dále, rozšířením existujícího in-cell NMR přístupu na technologii in-cell NMR s rozlišením pro buněčný cyklus jsme byli schopni posuzovat změny kapacity tvorby i-motivů v jednotlivých fázích buněčného cyklu a za normálních fyziologických podmínek (tj. v živých buňkách při fyziologické teplotě). Naše výsledky naznačují, že sekvence, které mají schopnost tvořit i-motif za podmínek in vitro, se ve vnitrobuněčném prostoru (za normálních fyziologických podmínek) vyskytují v nesložené a/nebo protein-vázané formě. Tyto poznatky mění pohled na fyziologický význam i-motivové DNA a jejího potenciálu jako molekulárního cíle pro terapeutickou intervenci.

Abstract:

G-quadruplexes and i-motifs are non-canonical DNA secondary structures. These structures can be formed, depending on the cellular physiological state, in the regulatory regions of non-coding DNA. Via interactions with proteins, these structures influence replication, gene expression, recombination as well as DNA damage, repair and genetic instability. This dissertation thesis describes the use of state-of-the-art in-cell NMR technology for the characterization of these structures, including profiling of G-quadruplex-targeting drugs and comparison of in vitro data with intracellular measurements. Further, extending the existing in-cell NMR approach by a cell cycle-resolved in-cell NMR technology allowed us to assess the i-motif folding capacity at separate phases of the cell cycle progression and under normal physiological conditions (i. e. in living cells at a physiological temperature). Our results indicate that sequences capable of i-motif folding under in vitro conditions are prone to be unfolded and/or protein-bound in the intracellular space (under normal physiological conditions). These findings change the perspective of the i-motif DNA physiological importance and its potential as a molecular target for therapeutic intervention.
