Targeted proteomics, a new approach for protein quantitation in tumor biology

Abstract:

Výzkum nádorů a především jejich metastáz s využítím cílených proteomických metod je hlavním cílem předkládané dizertační práce. V teoretickém úvodu práce jsou nejprve sumarizovány informace o vzniku metastastáz jako multifaktoriálního postupného procesu řízeného tzv. epiteliálně-mezenchymální tranzicí (EMT). Je jasné, že metastatická kaskáda zahrnuje velké množství proteinů, na které lze cílit a ovlivňovat tak jednotlivé kroky metastatické kaskády. Detailněji jsou sumarizovány jak klinicky používané metastatické markery, tak i potenciální biomarkery identifikované pomocí proteomiky, s hlavním zaměřením na mamární kacinom (BrCa). Disertační práce následně popisuje stávající proteomické nástroje používané k identifikaci, verifikaci a validaci nádorových a metastatických markerů se zaměřením na cílené a datově nezávislé metody, které byly použity ve většině experimentů. V experimentální části jsme nejprve porovnávali cílené proteomické nástroje na bázi monitorování vybraných reakcí (SRM), jeho variantu ve vysokém rozlišení pseudoSRM (p-SRM) a “sequential windowed acquisition of all theoretical spectra” hmotnostní spektrometrii (SWATH-MS), a to na základě poměru signálu k šumu (S/N), koeficientu variace (CV), „fold-change” (FC) a limitu detekce a kvantifikace (LOD, LOQ) pro vzorky karcinomu prsu. Naše data dokazují, že metoda p-SRM má nejvyší S/N v porovnání se SRM a SWATH metodami. Metoda SRM byla nejcitlivější mezi porovnávanými metodami na základě stanovení LOD a LOQ. V další práci jsme aplikovali metodu SWATH-MS ke konzistetní kvantifikaci proteinů v souboru 96 mamárních nádorů a poprvé zavedli klasifikaci nádorů prsu technikou SWATH-MS. Proteiny, které nejvýznamněji přispěly k rozdělení pacientů do skupin, byly INPP4B, CDK1 a ERBB2, které jsou spojeny se stavem estrogenového receptoru, s grade nádoru a s hladinou HER2 receptoru. Isotopové značení aminokyselinami v buněčné kultuře (SILAC) a metoda SWATH-MS byly dále použity k identifikaci a validaci catechol-o-methyl transferázy a desmocollinu-1, povrchových proteinů asociovaných s migraci buněk mamárního karcinomu a s metastázami. Důležitým aspektem metastatických procesů je asociace prometastatických proteinů do proteinových komplexů. Za účelem identifikace interakčních partnerů PDZ a LIM domain proteinu 2 (PDLIM2) jsme porovnali efektivitu různých pull-down metod. Ukázali jsme, že výsledky z SPR čipů s nízkou kapacitou jsou porovnatelné se streptavidinovými agarózovými kuličkami. V poslední publikované práci cílená kvantifikace metodou p-SRM odhalila signifikantně zvýšené hladiny proteinu anterior gradient protein 2 (AGR2) u pacientek s karcinomem endometria léčených tamoxifenem v porovnání s karcinomy endometria de novo. Závěrem lze shrnout, že cílená proteomika, metoda roku 2012 dle časopisu Nature Methods, včetně datově nezávislých přístupů, je efektivním nástrojem ke konzistentní kvantifikaci proteinů v onkologických studiích, na úrovni konzistence, jaká v minulosti nebyla dosažitelná. V predložené dizertační práci jsme potvrdili potenciál cílených metod, které umožnily zodpovědět několik otázek z oblasti onkologického výzkumu.

Abstract:

Cancer research, mainly of cancer metastasis, based on targeted proteomics tools is the key topic of this dissertation thesis. In the theoretical part, description of how metastatic cancer emerges is provided and an overall knowledge on metastasis as a multifactorial stepwise process driven by epithelial mesenchymal transition (EMT) is summarized. It is evident that metastatic cascade included a large number of potentially targetable proteins via which the individual steps of the cascade might be modulated. In a more detail, we summarised both clinically used metastatic markers as well as potential biomarkers identified by proteomics, with major focus on breast cancer (BrCa). Subsequently, the dissertation thesis describes current proteomics tools used for discovery, verification, and validation of cancer and metastasis biomarkers, with the major focus on targeted proteomics and data independent acquisition (DIA) methods used in most experiments. In experimental part, we firstly compared targeted mass spectrometry methods selected reaction monitoring (SRM), its high-resolution variant pseudo-SRM (p-SRM) and Sequential Windowed Acquisition of THeoretical spectra mass spectrometry (SWATH-MS) in terms of signal-to-noise ratio (S/N), coefficient of variance (CV), fold-change (FC), limit of detection and quantitation (LOD, LOQ) for breast cancer samples. We have shown that the highest S/N was obtained in p-SRM mode, followed by SRM and SWATH, and SRM was more sensitive than p-SRM based on determining their LOD and LOQ. In further work we applied a consistent SWATH-MS based protein quantitation in a set of 96 breast cancer tissues and for the first time established SWATH-MS based breast cancer classification; proteins that contributed most strongly to the separation of the patient groups were INPP4B, CDK1 and ERBB2, which were associated with estrogen receptor status, tumor grade and HER2 status, respectively. Stable isotope labelling of amino acids in cell culture (SILAC) and SWATH-MS based proteomics were further used for identification and validation of catechol-O-methyltransferase (COMT) and desmocollin-1 (DSC1) as cell surface proteins with transmembrane domain associated with migration of breast cancer cells and metastasis. An important aspect of metastatic mechanisms is an association of pro-metastatic proteins in protein complexes. To identify protein-protein interaction partners of PDZ and LIM domain protein 2 (PDLIM2), we compared the efficiency of various established pull-down methods, highlighting surface plasmon resonance (SPR) chips as a competitive tool with streptavidin agarose beads. In the last published work, p-SRM based quantitation revealed higher levels of anterior gradient protein 2 (AGR2) in tissues of endometrial cancer in women previously treated with tamoxifen, compared to de novo endometrial cancer. In summary, targeted proteomics, a Method of the year 2012 by the journal Nature Methods, including DIA approaches, is a powerful method that enables consistent quantification of proteins in cancer associated studies that was not achievable by previous proteomics methods. Here we confirmed its great potential in studies answering several questions from cancer research field.
