Development of diagnostic systems based on the real time PCR for detection of serious bacterial pathogens

Abstract:

Bacillus anthracis je jak ve formě vegetativních buněk, tak i ve formě spor etiologickým agens sněti slezinné. Toto onemocnění může mít za následek poškození organismu neslučitelná se životem. Pro svou patogenitu může být tento organismus využit jako účinná látka při výrobě biologických zbraní. Spory B. anthracis jsou schopny přežívat v prostředí po velice dlouhou dobu a tím představují rezervoár těchto agens. Tato práce se zabývá vývojem a optimalizací izolace DNA z bacilárních spor, potažmo i ze spor Bacillus anthracis ze vzorků prostředí. Z důvodu vysoké patogenity B. anthracis a nutnosti zacházet s tímto patogenem pouze s zabezpečených laboratořích byl jako modelový patogen pro optimalizaci izolace DNA z bacilárních spor vybrán příbuzný organismus B. thuringiensis. Pro tohoto patogena byl připraven kvantitativní real-time PCR systém a byly otestovány různé metodiky na izolaci DNA z půdy a ze stěrových tampónů. Byl stanoven limit detekce izolace spor z půdy 8,85 × 103. Při porovnání izolace DNA ze spor B. thuringiensis z různých typů půd byla nejvyšší účinnost izolace DNA dosažena při izolaci z písku a to 37,2%. Pro izolaci DNA ze stěrů z prostředí byl dosažen limit detekce 2,79 × 103 účinnost izolace na detekčním limitu byla stanovena na 18,6%. Součástí práce je mimo stanovení limitu detekce a porovnání účinnosti izolace DNA z různých typů půd i optimalizace izolace DNA z hlíny a stěrů z prostředí a dalších parametrů pro metodiku detekce spor B. anthracis.

Abstract:

Bacillus anthracis can be foud either in the form of vegetative cells as well as spores of etiological agent of anthrax. This disease can be fatal to humans. For its pathogenicity this organism can be used as an effective component in biological weapons production. B. anthracis spores are able to survive in the environment for a very long time and thus represent a source of these agents. This paper deals with development and optimization of DNA isolation from bacillary spores as well as from spores of Bacillus anthracis from environmental samples. Due to the high pathogenicity of B. anthracis and the need to treat this patogen in high protected laboratories, B. thuringiensis as a related organism was selected for a modelling to optimize the DNA isolation from bacillary spores. Quantitative real-time PCR system was prepared and various methods were tested for DNA isolation from soil and from swabs for this pathogen. A detection limit of isolation spores from the soil was set to as 8.85 × 103. When comparing DNA isolation of DNA B. thuringiensis from different types of soil, the highest isolation efficiency of 37.2% in isolation of DNA B. thuringiensis was achieved from the sand. The limit of detection 2.79 × 103 from the environmental swabs was achieved and the detection efficiency was determined as 18.6%. Besides the determination of the detection limit and of the DNA isolation efficiency comparing from different soil types, This paper also focused on optimization of the DNA isolation from environmental swabs and dirt and on determination other parameters for the B. anthracis spores detection methodology.
