Abstract:

Tato práce se zabývá interakcí thymidylát syntázy (TYMS) se svým vlastním transkriptem. Za tímto účelem byl vytvořen nový přístup pro charakterizaci interakce RNA-protein pomocí SPR. Tato interakce vede následně k represi translace a tudíž k snížené tvorbě dTMP. Substrát (dUMP) a kofaktor (5,10-methylentetrahydrofolát) soutěží o tuto vazbu. Tato kompetice hraje roli při chemoterapie, jelikož TYMS je potenciálním terapeutickým cílem a chemoterapeutika napodobují buď substrát či kofaktor a tudíž mohou způsobit zvýšení hladiny TYMS, což je spojeno s horší prognózou onkologických pacientů. Druhým proteinem popisovaným v této práci je adenosin deamináza působící na dsRNA 2 (ADAR2). Práce se zabývá řešením struktury ADAR2 pomocí kryo-elektronové mikroskopie. ADAR2 je enzym katalyzující deaminaci adenosinu v dsRNA za vzniku inosinu, který je během translace většinou dekódován jako guanosine. Tento proces může vést k změnám v sekvenci výsledného proteinu, který může mít následně rozdílnou funkci. Modifikace RNA je významná především pro správnou funkci neurálních buněk, protože mnoho neuroreceptorů prochází tímto procesem. Jelikož kvůli nízké stabilitě proteinu nebylo možné provést eluci v pufru, ve kterém by bylo možné vzorek zamrazit, příprava vzorku a jeho složení je v této práci popsáno. Též analýza jednotlivých částic (single particle analysis) je popsána.

Abstract:

In this thesis, different methods were used to analyse thymidylate synthase binding to its transcript. To this end, a novel approach is described that characterises the RNA-protein interactions with SPR. This interaction is important as it can result in translational repression and a subsequent decrease in the generation of dTMP. The substrate (dUMP) and the cofactor (5,10-methylenetetrahydrofolate) compete with the RNA. This competition has implication in chemotherapy as different chemotherapeutics that target TYMS, are mimicking either the substrate or the cofactor and thus can lead to higher level of TYMS, which is an undesirable outcome for oncological patients. The second enzyme described in this thesis, is adenosine deaminase acting on RNA 2 (ADAR2) whose structure I analysed with cryo-electron microscopy. ADAR2 is an enzyme that catalyses deamination of adenosine in dsRNA to inosine which is recognized by the translational machinery mainly as guanosine. When this occurs within a coding region it can lead to recoding of proteins with altered function. This is especially important for the proper function of neuronal cells as transcripts encoding different receptors have several editing events. I describe how sample preparation and its composition were optimized. However, due to low protein stability, ADAR2 could not be eluted in a buffer that would have been be suitable for data acquisition. Single particle analysis is also described.
