Genetic and epigenetic analysis of interspecific hybrids of plants

Abstract:

Tragopogon mirus je rostlinný alopolyploidní druh, který vznikl opakovaně v posledních 85 letech po zavlečení původně evropských diploidních předků T. dubius a T. porrifolius do severozápadní části Spojených států. Ačkoli jsou u většiny populací T. mirus ribozomální geny původem z T. dubius (D-genom) méně zastoupené než ty původem z T. porrifolius (P-genom), bývají transkripčně dominantní. Tato dizertační práce se věnuje změnám v expresi a epigenetickém obrazu (metylace DNA) u ribozomálních genů v tomto systému. V práci je detailně analyzována aktivita ribozomálních genů dvou sesterských rostlin T. mirus (33A a 33B), které se vzájemně liší obsahem rodičovských genů. Rostlina 33B má přibližně 400 ribozomálních genů v D-genomu (typické množství pro danou populaci T. mirus), které jsou transkripčně dominantní ve všech studovaných orgánech. Avšak sesterská rostlina 33A má redukované množství genů v D-genomu odpovídající přibližně 70 kopiím. Tento jedinec vykazuje kodominantní expresi rDNA v P- a D-genomu v různých orgánech jako je kořen, květ a dediferencovaný kalus, zatímco v listech je dominance D genomu zachována. Počty genových kopií v P-genomu jsou v obou sesterských rostlinách totožné. Exprese reaktivovaných ribozomálních genů v P-genomu je provázena sníženou metylací DNA v promotorové oblasti v symetrických CG a CHG motivech. Z množství demetylovaných promotorů lze odvodit, že přibližně 200 kopií ribozomálních genů je u T. mirus dostačujících pro pokrytí růstu a metabolických potřeb buňky. Exprese rDNA byla studována také u uměle připravených linií alotetraploidního T. mirus. V listech jsme většinou pozorovali dominanci genů z D-genomu podobně jak tomu je u přirozených populací T. mirus. Avšak v kořenech byla pozorována kodominantní exprese rodičovských genů ve všech případech bez výjimky. Tyto výsledky kontrastují s přirozenými alopolyploidy, kde dominance D-genomu, až na výjimky (viz předchozí odstavec), zůstává zachována ve všech orgánech včetně kořene. Vzhledem k odlišnému stáří přirozených a nově vzniklých alopolyploidů (rozdíl 40 generací) lze předpokládat, že vývojově stabilní nukleolární dominance se ustanovuje postupně během několika generací v průběhu stabilizace alopolyploidního jádra. Jelikož se v současné době v přírodě setkáváme teprve se 40. generací hybridů, představuje T. mirus jedinečný systém pro studium vývoje polyploidního genomu v počátečních fázích jeho vzniku.

Abstract:

Tragopogon mirus is a plant allopolyploid species repeatedly forming in the past 85 years after originally European diploid ancestors T. dubius and T. porrifolius had been brought to the Northwestern United States. Although in most T. mirus populations, ribosomal genes originating from T. dubius (D-genome) are represented less frequently than those from T. porrifolius (P-genome), they are mostly transcriptionally dominant. The submitted dissertation thesis deals with changes in expression and epigenetic pattern (DNA methylation) of ribosomal genes in this system. The detailed analysis reveals the activity of ribosomal genes of two sister plants of T. mirus (33A and 33B), differing in content of parental genes. The plant 33B has approximately 400 rRNA genes in its D-genome (the amount typical for a given T. mirus population) which is transcriptionally dominant in all the organs studied. The sister plant 33A has, however, a reduced the number of genes in the D-genome corresponding to approximately 70 copies. This specimen demonstrates co-dominant expression of rDNA in the P- and D genome in different organs, such as a root, a flower and de-differentiated callus, while the leaves retain the dominance of D-genome. The numbers of gene copies in the P genome seem to be identical in both sister plants. Expression of reactivated ribosomal genes in the P-genome is accompanied by the decreased methylation of DNA in symmetric CG and CHG patterns in the promoter region. The number of demethylated promoters leads to the conclusion that approximately 200 copies of the rRNA genes in T. mirus are sufficient to maintain the growth and metabolic needs of their cell. R-DNA expression was also studied in synthetic allotetraploid lines. The observation on the leaves reveals the dominance of genes from the D-genome, similarly to the natural T. mirus populations. The co-dominant expression of parental genes was observed in the roots in all cases studied, with no exception. These results contrast with natural allopolyploids, where the dominance of the D-genome, with a few exceptions (see previous paragraph), is maintained in all the organs, including the root. Due to the different age of natural and newly created alopolyploids (difference of 40 generations) it can be assumed that evolutionary stable nucleolar dominance has been established gradually over several generations during the allopolyploid nucleus stabilisation. Since in nature only the 40th generation of hybrids can currently be identified, T. mirus represents a unique system to study the evolution of the polyploid genome in its early stages.
