Co-evolution of arenaviruses and their hosts

Abstract:

"Emerging infectious disease" sú infekčné ochorenia, ktorých výskyt v priebehu posledných dvadsiatich rokov narastá, poprípade je hrozba, že narastie v budúcnosti. Arenavírusy sú pôvodcovia ľudských infekčných ochorení nazývaných hemoragická horúčka a Lassa horúčka. Ich primárnymi hostiteľmi sú hlodavce. Sú to RNA vírusy s dvojsegmentovým genómom kódovaným v obidvoch smeroch. Ľudia sa môžu nakaziť buď priamym kontaktom s infikovanými hlodavcami, alebo prostredníctvom vdýchnutia ich sekrétov. Klinický obraz je charakterizovaný vysokou horúčkou, vnútorným krvácaním a ďalšími rôznorodými prejavmi. Arenavírusy sa rozdeľujú do dvoch hlavných antigénových skupín: Arenavírusy Starého Sveta a Arenavírusy Nového Sveta. V tejto práci som sa zamerala na Arenavírusy Nového Sveta a skúmala ich fylogenézu a koevolúciu s ich primárnymi hostiteľmi. Vytvorila som štyri viacnásobné alignmenty nukleotidových sekvencií genómových proteínov vírusov a jeden viacnásobný alignment nukleotidových sekvencií mitochondriálneho génu pre cytochróm b známych hostiteľov. Na základe týchto alignmentov a vybraného substitučného modelu boli rekonštruované fylogenetické stromy vírusov a hostiteľov použitím "neighbor-joining" metódy, metódy maximálnej úspornosti, metódy maximálnej pravdepodobnosti a Bayesovskou analýzou. Štatistický test pre koevolúciu vírusov a hostiteľov bol realizovaný v ParaFit analýze. V ParaFit analýze som zistila, že signál koevolúcie vírusov a hostiteľov je zmiešaný, a že v evolúcii arenavírusov hrá dôležitú úlohu zmena hostiteľa. Toto je po prvý krát, čo bola zistená zmena hostiteľov počas evolúcie tejto skupiny vírusov, čo je významné pre objasnenie šírenia choroby a možnosti nákazy ľudí aj inými členmi tejto skupiny.

Abstract:

Emerging infectious disease is an infectious disease whose incidence in humans has increased in the past two decades or threatens to increase in the near future. Arenaviruses are important family of etiologic agents of hemorrhagic and Lassa fevers in humans. They are primarily rodent-borne viruses, with single-stranded, bisegmented, ambisense-coding RNA genome. Humans are infected by contact with viremic rodents, or inhalation of infectious rodent excreta with various clinical outcomes. Arenaviruses are divided into two major antigenic groups: the Old World and New World complexes. Here, I focused on New World arenaviruses and studied their phylogeny and co-evolution with their natural rodent hosts. I created multiple sequence alignments of nucleotide sequences of all four proteins in viral genome and multiple sequence alignment of nucleotide sequence of mitochondrial gene for cytochrome b of known hosts. On the basis of multiple sequence alignment and selected substitution model, virus and host phylogenetic trees were reconstructed using neighbor-joining method, maximum parsimony method, maximum likelihood method and Bayesian inference. A statistical test for virus/host co-evolution was implemented in ParaFit analysis. I found that there is mixed signal for virus/host co-evolution in ParaFit analysis and that host switching plays an important role in evolution of arenaviruses. This is the first time, evidence of host switching has been found in this group of arenaviruses, which is important for understanding disease spread and potential of human infection of other members of this group.
