Analysis of molecular interactions in ribosomal RNA and ribozymes

Abstract:

V této bakalářské práci byly studovány molekulové interakce v ribosomálním stalku L1. Studovaný komplex proteinu a RNA byl vzat z krystalografické struktury ribosomu bakterie Thermus Thermophilus. Bylo provedeno celkem 400 ns klasických molekulově dynamických simulací tohoto systému v explicitním solventu. U každé simulace byly analyzovány intramolekulární interakce v RNA a interakce mezi RNA a proteinem. Byla také provedena analýza výskytu iontů v průběhu simulace a vyjádřeny fluktuace systému v čase pomocí grafů střední kvadratické odchylky (RMSD). Pozornost byla věnována rozdílům mezi simulacemi provedenými za různých solvatačních podmínek a za použití různých silových polí. První část práce charakterizuje studované biomolekuly a popisuje funkci ribosomu se zřetelem na funkci stalku L1. Je také zmíněn princip používaných výpočetních metod. Druhá část práce se zabývá analýzami, které byly vypracovány pro všechny provedené simulace. Je zde také uvedena možná interpretace zjištěných údajů. V RNA byla nalezena řada interakcí, jejichž změna měla důsledky pro celkovou makrostrukturu stalku. Byly také zjištěny velké změny na rozhraní protein-RNA oproti krystalové struktuře. Byla identifikována místa výskytu kladných iontů. Byly také zjištěny rozdíly ve střední kvadratické odchylce molekuly RNA při různých simulačních podmínkách.

Abstract:

In this bachelor theses, I studied molecular interaction in L1 stalk of the ribosome. The RNA-protein complex was obtained from crystalographic structure of Thermus Thermophilus ribosome. Total of 400 ns of molecular dynamics simulations in explicit solvent were performed. For each simulation, intramolecular interactions in RNA and interactions between RNA and protein were analyzed. I also performed analysis of long residential sites of ions and using graphs of root mean square deviation (RMSD) described fluctuations of RNA in time. Special attention was paid to differences between simulations conducted under different solvation conditions or with different force field. The first part of the theses describes the biomolecules involved in L1 stalk and it's function. It also contains characterization of ribosomal proteosynthesis and description of computational methods. The second part of the theses deals with analysis that were performed for each individual simulation. It also attempts to interpret these findings. Several structure changing interactions were revealed. There was also a significant difference in protein-RNA interface in comparison to crystal structure. I described several long residential sites for cations. There were also significant differences in RMSD for different simulation conditions.
