Energy transfer study in the proteins using molecular modeling methods

Abstract:

Cílem této práce je studium lektinu RSL metodou anisotropní termální difúze. Lektiny jsou proteiny schopné specificky rozeznávat sacharidy a jejich deriváty, přítomné v širokém spektru organismů. Lektin RSL má mimořádný význam jako součást patogenní bakterie Ralstonia solonacearum. Tento příležitostný patogen způsobuje u mnoha zemědělsky významných plodin schnutí a následné odumření. Lektin RSL je trimerní molekula obsahující šest vazebných míst, hrající roli při přilnutí bakterie k rostlinné tkáni díky své interakci se sacharidy na povrchu rostlinné buňky. Anisotropní termální difúze je nerovnovážná molekulárně dynamická metoda. Molekulová dynamika je výpočetní přístup, který využívá zjednodušeného modelu molekuly založeného na klasické fyzice bez zahrnutí kvantových vlivů. Dynamika molekuly je řízena klasickou rovnicí pohybu. V porovnání s rovnovážnou molekulovou dynamikou, kde je teplota udržována na kon- stantní hodnotě během simulace, metoda anisotropní termální difúze vytváří tepelný gradient díky tomu, že pouze vybraná část molekuly je podrobena kontrole teploty. Následkem toho se teplo šiří do dalších částí molekuly a zobrazením tohoto šíření lze nalézt residua, které se přenosu účastní, stejně jako charakteristické dráhy v molekule. V této práci byly studovány residua tvořící vazebné místo s cílem ohodnotit jejich příspěvek k tepelnému přenosu a změny, které podstupují během tohoto procesu. Mimo to, bylo nalezeno několik drah spojujících sousední vazebná místa. Výsledky této práce budou dány do souvislosti s výsledky nukleární magnetické rezonance a poté experimentálně otestovány s cílem pochopit proces komplexace a vazby ligandu, zásadní pro napadení rostlinné tkáně.

Abstract:

The aim of this work is the study of the lectin RSL by anisotropic thermal diffusion simulations. Lectins are proteins capable of specifically recognizing saccharides and their derivatives, widely distributed in many kinds of organisms. RSL lectin is of special significance as part of the plant pathogenic bacteria Ralstonia solonacearum. This opportunistic pathogen causes lethal wilt in many agricultural crops. RSL lectin is a trimer containing six binding sites, which serves in the attachment of the bacteria to plant tissue via its interaction with saccharides on the plant cell surface. Anisotropic thermal diffusion is a nonequlibrium molecular dynamics method. Molecular dynamics is a computational approach which uses a simplified model of the molecule based on classical physics, without including any quantum effects. The dynamics of the molecule is ruled by the classical equations of motion. In comparison to equlibrium molecular dynamics, where temperature is kept constant during the simulation, the anisotropic thermal diffusion method creates a temperature gradient by coupling only a selected part of the molecule to a temperature control. As a result, the heat is transferred to other parts of molecule, and this transfer can be visualized to reveal the residues involved and the specific pathways in the molecule. In the present work, the residues forming the binding site were studied in order to assess their contribution to heat transfer and describe the changes they undergo during this process. Moreover, several pathways connecting adjacent binding sites were observed. The results of this work will compared against nuclear magnetic resonance studies and further experimentally tested with the goal to understand the complexation and ligand binding mechanism essential to the pathogen ́s attack on the plant tissue.
