Structural studies of protein-protein interactions involved in transcription termination

Abstract:

Nrd1–Nab3–Sen1 (NNS) komplex zodpovídá za terminaci transkripce nekódujících genů v kvasinkách. NNS komplex se v průběhu terminace naváže na RNA polymerázu II (RNAPII) prostřednictvím interakce Nrd1 proteinu s C-terminální doménou RNAPII a rozpoznání specifických sekvencí v nascentní RNA pomocí Nrd1 a Nab3 proteinů. Struktury jednotlivých domén Nrd1 a Nab3 proteinů jsou dobře popsány na atomární úrovni. Nicméně celková struktura proteinů a prostorové uspořádání domén nejsou známy z důvodu vysoké flexibility obou proteinů a jejich tendence k tvorbě oligomerů. Nrd1 a Nab3 navíc během vazby na RNA vytvářejí seskupení, které je zásadní pro mechanismus terminace in vivo. Způsob, jakým probíhá seskupení Nrd1 a Nab3 proteinů prostřednictvím jejich dimerizačních domén (DD), ani dopad této interakce na dynamiku mezi doménami však nejsou zcela pochopeny. Proto jsme se zaměřili na strukturní studium DD proteinů Nrd1 a Nab3 a povahy jejich vzájemné interakce. Za tímto účelem jsme navrhli nové konstrukty, pokrývající předpokládané pozice DD těchto proteinů, a zoptimalizovali podmínky pro jejich expresi a purifikaci, stejně jako podmínky pro vytvoření heterodimeru in vitro. Jednotlivé komponenty i heterodimer byly studovány pomocí cirkulárního dichroismu (CD) a rozptylu RTG záření pod nízkými úhly (SAXS). Zde prokazujeme, že vzájemná interakce DD obou proteinů zvyšuje jejich stabilitu a brání tvorbě agregátů.

Abstract:

The Nrd1–Nab3–Sen1 (NNS) complex is responsible for transcription termination of non-coding RNA (ncRNA) genes in yeast. During the termination event the NNS complex is recruited to the transcribing RNA polymerase II (RNAPII) through the interaction of Nrd1 with the C-terminal domain of RNAPII and the recognition of specific motifs in the nascent RNA by Nrd1 and Nab3. The structure of Nrd1 and Nab3 individual domains is well described on atomic level. However, their overall structure and the spatial domain organisation remains elusive because proteins possess a high degree of flexibility and tend to form oligomers. Additionally, Nrd1 and Nab3 bind to RNA forming a higher order architecture that is critical for the termination mechanism in vivo. The assembly of Nrd1 and Nab3 through dimerisation domains (DDs) and its impact on interdomain dynamics remains poorly understood. In order to understand the interdomain dynamics we focused our structural study on dimerisation domain regions of Nrd1 and Nab3. To study the DD regions and the nature of interaction between them the new constructs covering the expected DD regions of Nrd1 and Nab3 were designed and the expression and purification conditions were optimised. The formation of heterodimer in vitro was optimised. The individual components and the heterodimer were characterised by circular dichroism (CD) and small‑angle X-ray scattering (SAXS). Here we show that the DDs interaction prevents aggregation and increases stability of individual components.
