Evolution of repetitive DNA sequences in the giant genomes of lilioid monocots (Liliaceae)

Abstract:

Předkládaná disertační práce pojednává o repetitivních sekvencích obrovských genomů, které jsou zastoupeny v rodu Fritillaria. Tento rod z třídy jednoděložných byl vybrán nejen proto, že obsahuje druhy nesoucí jedny z největších rostlinných genomů, ale také zahrnuje řadu druhů s menšími genomy. Rod Fritillaria se také vyznačuje zastoupením na dvou kontinentech. Většina severoamerických druhů se liší od eurasijských pozicí ve fylogenezi rodu Fritillaria a větším množstvím heterochromatinu. Pro analýzu repetitivních sekvencí byly vybrány dva druhy s podobnou velikostí genomu a počtem chromozomů, z každé fylogeografické větve jeden: rebčík královský F. imperialis (Eurasie) a rebčík F. affinis (severní Amerika). Aby bylo možno určit nejvíce zastoupené rozptýlené mobilní elementy, byly prohledávány a sekvenovány částečné genomické knihovny zmíněných dvou druhů a při hledání tandemových repetic byla použita analýza genomické DNA pomocí restrikčního štěpení. Z obou druhů byly izolovány vysoce repetitivní sekvence, načež byl stanoven jejich výskyt, rozložení a počet kopií v uvedených dvou druzích, stejně jako v dalších devíti druzích, vybraných tak, aby pokryly fylogenetickou diversitu rodu Fritillaria. Takto byly určeny repetice odpovídající 6.7 % genomu F. affinis a 4.7 % genomu F. imperialis. Převládající složkou ve vysoce repetitivní frakci genomu F. affinis byla linie chromovirů a u F. imperialis linie Tat, obě z Ty3/gypsy skupiny LTR retrotransposonů. Navíc byla z genomu F. affinis izolována heterogenní, velmi ATbohatá tandemová repetice. Tento satelit FriSAT1 byl lokalizován v proužcích heterochromatinu a zaujímá přibližně 26 % genomu F. affinis a významnou část genomů několika dalších severoamerických druhů. Nebyl však pozorován žádný vztah mezi množstvím heterochromatinu a velikostí genomu. Také nebyly odhaleny žádné repetitivní sekvence, které by sledovaly rostoucí a klesající tendence v evoluci velikostí genomů rodu Fritillaria. Spíše se zdá, že tyto obrovské genomy jsou složeny z velkého množství různorodých skupin mobilních elementů.

Abstract:

The presented thesis deals with repetitive sequences of the giant genomes encountered in genus Fritillaria. We have chosen this monocot genus because it not only contains species with some of the largest plant genomes, but also includes species with a range of smaller genomes. Also, the genus Fritillaria exhibits a bicontinental distribution. Most North American species differ from the Eurasian ones by their distinct phylogenetic position and increased amounts of heterochromatin. We selected two Fritillaria species of similar genome size and chromosome number for the analysis, one from each phylogeographic clade: F. affinis (North America) and F. imperialis (Eurasia). Screening and sequencing of partial genomic DNA libraries of the two species and restriction digestion-based analysis of genomic DNAs were employed to identify the most abundant dispersed and tandem repeats, respectively. The occurrence, distribution and copy numbers of highly repeated sequences isolated from both species were established in the two model species and also in nine other species, selected to cover the phylogenetic diversity of Fritillaria. Repeats corresponding to 6.7 % and 4.7 % of the F. affinis and F. imperialis genome, respectively, were identified. Chromoviruses appear to be the predominant components of the highly repeated fractions in F. affinis, while the Tat lineage of Ty3/gypsy group of LTR-retrotransposons prevail in the F. imperialis genomes. In addition, a heterogeneous, extremely AT-rich satellite repeat was isolated from F. affinis. This FriSAT1 repeat localized in heterochromatic bands makes up approx. 26 % of the F. affinis genome and substantial genomic fractions in several other North American species. However, no evidence of a relationship between heterochromatin content and genome size variation was observed. Also, this study was unable to reveal any predominant repeats, which tracked the increasing/decreasing trends of genome size evolution in Fritillaria. Instead, the giant Fritillaria genomes seem to be composed of many diversified families of transposable elements.
