Decomposition of fungal biomass in the forest soil and the identification of the stracture and function of decomposer community

Abstract:

Houby hrají důležitou roli v lesním ekosystému. Nejen že jsou hlavními rozkladači obtížně rozložitelného organického materiálu v půdě a důležitými symbionty lesních dřevin, ale také svým množstvím významně přispívají do tvorby půdní organické hmoty. Půdní organická hmota představuje největší zásobárnu uhlíku v terestriálních ekosystémech a její dekompozice je jedním z klíčových faktorů, ovlivňujících koloběh živin v celém ekosystému. O rozkladu mycelií hub in situ máme zatím pouze málo informací, stejně tak jako o mikroorganismech, které se tohoto rozkladu účastní. Tato práce je zaměřena na komplexní popis rozkladu biomasy hub v půdě listnatého lesa a identifikaci struktury a funkce mikrobiálních rozkladačů. Práce se skládá ze dvou experimentů, které byly vyhodnoceny pomocí klasických i nejnovějších molekulárně-biologických metod. V prvním experimentu byl stanoven úbytek suché hmotnosti biomasy dvou druhů hub během osmitýdenní inkubace v půdě. Byly pozorovány chemické změny mycelií během rozkladu, enzymová aktivita na myceliu a v okolní půdě a rozdíly ve složení mikrobiálních společenstev na myceliích a v okolní půdě. Druhý experiment byl zaměřen především na detailní taxonomickou a funkční charakteristiku bakteriálního společenstva při rozkladu mycelia druhu Tylopilus felleus ve dvou půdních vrstvách během jednadvacetitýdenní inkubace v půdě. Rozklad houbových mycelií probíhal v porovnání s jinými organickými materiály (například listovým opadem) velmi rychle. Rozklad mycelií pod opadovou vrstvou byl pomalejší než pod organickým horizontem. Poměr C/N byl na myceliích nižší ve srovnání s půdou. Rozklad houbové biomasy byl provázen vysokou aktivitou extracelulárních enzymů. Složení mikrobiálního společenstva mycelií bylo rozdílné od složení společenstva v okolní půdě. Během celého experimentu byl na myceliích přítomen vysoký počet bakterií. Kultivací a následnou sekvenací bakteriálních izolátů byly identifikovány bakterie, kolonizující rozkládající se mycelia. Nejčastějším izolátem byl rod Pseudomonas. U některých izolátů byla stanovena jejich chitinázová aktivita. Největší chitinázovu aktivitu měl rod Renibacterium. 454-pyrosekvenací byly identifikovány nejčastější rody a kmeny bakterií v organickém horizontu půdy, opadu a na rozkládajících se myceliích. Sledována byla také sukcese bakterií na myceliích během rozkladu. V organickém horizontu byl nejčastěji přítomen rod Telmatobacter, v opadu rod Mucilaginibacter a na rozkládajících se myceliích rod Pedobacter. Zástupci kmene Acidobacteria byly nejhojnější v organickém horizontu, v opadu dominoval kmen Bacteroidetes. Na rozkládajících se myceliích byly nejpočetnější skupinou zástupci kmene Bacteroidetes a třídy Gammaproteobacteria, kteří tvořili 86 % z celkového množství bakterií. V organickém horizontu byla stanovena vyšší diverzita bakterií než v opadu a na myceliu. Sukcesní změny ve složení a četnosti bakteriálních rodů a kmenů probíhaly v průběhu celého procesu rozkladu mycelií.

Abstract:

Fungi play an important role in the forest ecosystem. They are not only the main decomposers of recalcitrant organic material in soil and important symbionts of trees, but they also significantly contribute to the formation of the soil organic matter. Soil organic matter represents the largest pool of organic carbon in terrestrial ecosystems and its degradation is one of the key factors influencing nutrient cycling in the whole ecosystem. We have still only little information about the decomposition of fungal mycelia in situ or about microorganisms which participate in this process. This thesis is focused on the comprehensive description of the decomposition of the fungal biomass in the deciduous forest soil and the identification of the structure and function of decomposer community. The thesis consist of two experiments which were evaluated using both classical and molecular-biological methods. In the first experiment, the loss of dry mass of the biomass of two fungal species during eight-week incubation in the soil was determined. Chemical properties, enzymatic activities and differences in the composition of microbial communities in mycelia and surrounding soil were observed. The second experiment was mainly focused on detailed taxonomic and functional characterization of bacterial communities during decomposition of Tylopilus felleus in two soil horizons during twenty-one-week incubation in the soil. The decomposition of fungal mycelia was much faster compared to other organic materials (such as leaf litter). The decomposition of mycelia under litter was slower than under soil organic horizon. C/N ratio was low and it continued to decrease during the experiment. The decomposition was accompanied by high activities of extracellular enzymes. Microbial community composition in mycelium differed from the soil and litter. High bacterial numbers were associated with decomposing fungal mycelia during the whole experiment. Cultivation and subsequent sequencing of the bacterial isolates identified bacteria colonizing decomposing mycelia. The genus Pseudomonas was the most common isolate. Chitinase activity was determined for some isolates. Among them, the genus Renibacter had the highest chitinase activity. 454-pyrosequencing identified the most common bacterial taxa in the soil organic horizon, litter and in mycelia. The succession of bacteria was observed during the whole process of decomposition of fungal mycelia. Telmatobacter was the most common genus in the soil organic horizon, Mucilaginibacter in the litter and Pedobacter in the decaying mycelia. The phylum Acidobacteria was the most abundant in the soil organic horizon, the phylum Bacteroidetes dominated in the litter. The phylum Bacteroidetes and the class Gammaproteobacteria were the most common in decaying mycelia, where they represented 86 % of the community. Higher bacterial diversity was determined in the soil organic horizon and in the litter than on decomposing mycelia. Succession changes took place during the whole decomposition process.
