Characterization of novel biocatalysts isolated from psychrophilic and thermophilic bacteria

Abstract:

Halogenalkandehalogenasy (EC 3.8.1.5) katalyzují hydrolytickou konverzi helogenovaných alifatických uhlovodíků na odpovídající alkohol a halogenidový iont. Od izolace a charakterizace prvního enzymu z této rodiny byly halogenalkandehalogenasy detailně studovány kvůli jejich aplikačnímu potenciálu v biokatalýze, monitorování environmentálních polutantů v životním prostředí a biodegradaci toxických sloučenin. Izolace nových enzymů zajímá enzymology i společnosti hledající vhodné biokatalyzátory pro biotechnologické a farmaceutické aplikace. Extremofilní organizmy nabízejí možnosti objevení enzymu s unikátními vlastnostmi. Tato diplomová práce se zabývá klonováním, expresí, purifikací a biochemickou charakterizací nové halogenalkandehalogenasy DmxA izolované z psychrofilní bakterie Marinobacter sp. ELB17. Syntetický gen re_dmxA byl překlonován do expresního vektoru pET21b. DmxA byla exprimována v buňkách Escherichia coli BL21(DE3) a purifikována pomocí metaloafinitní chromatografie. Správné složení a termostabilita byly zjištěny pomocí spektroskopie cirkulárního dichroismu. V porovnání s ostatními halogenalkandehalogenasami vykazovala DmxA paradoxně nejvyšší teplotu tání (Tm = 65,9 ± 0,1 °C), ačkoli představuje enzym isolovaný z psychrofilního organismu. Pomocí gelové filtrace a nativní elektroforézy bylo zjištěno, že DmxA existuje současně v monomerní a dimerní formě. Substrátová specifita enzymu byla měřena se třiceti halogenovanými substráty. DmxA byla nejvíce aktivní s 1,3-dibrompropanem. Nejvyšší aktivita enzymu s 1,3-dijodpropanem byla zjištěna při 55 °C a pH 9,0. Kinetické parametry DmxA byly měřeny s 1,3-dibrompropanem a 1-chlorbutanem. Zjištěný komplexní mechanizmus dehalogenace 1,3-dibrompropanu zahrnoval pozitivní kooperativitu a substrátovou inhibici. Rychlost reakce s 1-chlorbutanem vykazovala klasickou závislost na koncentraci substrátu podle Michaelise-Mentenové. Enantioselektivita DmxA byla testována s vybranými β-substituovanými bromalkany a α-bromovanými estery. DmxA byla absolutně enantioselektivní k ethyl 2-brombutyrátu a methyl 2-brombutyrátu (E > 200). Vysokou selektivitu vykazovala i s 2-brompentanem (E = 100 ± 2), enantioselektivita s 2-brombutanem byla nízká (E = 10 ± 4). Unikátní vlastnosti, jakými jsou vysoká termostabilita a enantioselektivita, dělají z DmxA katalyzátor vhodný pro praktické aplikace při biosyntéze opticky čistých sloučenin.

Abstract:

Haloalkane dehalogenases (EC 3.8.1.5) catalyse hydrolytic conversion of halogenated aliphatic hydrocarbons to their corresponding alcohols and halide anions. Since the first member of the family was isolated, haloalkane dehalogenases became widely studied enzymes due to their potential application in biocatalysis, biosensing of environmental pollutants and biodegradation of toxic compounds. Searching for new enzymes has attracted the interest of many enzymologist as well as the companies looking for the biocatalysts suitable for biotechnological and pharmaceutical applications. The extremophilic organisms offer opportunities for finding the novel enzymes exhibiting unique properties. This Thesis is focused on cloning, expression, purification and biochemical characterization of novel haloalkane dehalogenase DmxA, isolated from psychrophilic bacterium Marinobacter sp. ELB17. Synthetic re_dmxA gene was subcloned into pET21b expression vector. DmxA was expressed in Escherichia coli BL21(DE3) cells and purified to homogeneity by metallo-affinity chromatography. Correct folding and thermostability of DmxA was assessed by the circular dichroism spectroscopy. Compared to other haloalkane dehalogenases, DmxA exhibited paradoxically the highest melting temperature (Tm = 65.9 ± 0.1 °C). Gel fitration and native PAGE electrophoresis revealed that DmxA is present both in monomeric and dimeric form. Substrate specificity of the enzyme was measured with thirty different halogenated substrates. DmxA was the most active towards 1,3-dibromopropane. Maximal activity towards 1,3-diiodopropane was detected at 55 °C and pH 9.0. Steady-state kinetic parameters of DmxA were measured with 1,3-dibromopropane and 1-chlorobutane. The complex kinetic mechanism of the enzyme with 1,3-dibromopropane was determined, involving cooperativity and substrate inhibition. Dehalogenation of 1-chlorobutane, on the other hand, showed classical Michaelis-Menten dependence. Enantioselectivity of DmxA was tested towards selected β-substituted bromoalkanes and α-brominated esters. The absolute selectivity of DmxA (E > 200) was observed for kinetic resolution of ethyl 2-bromobutyrate and methyl 2-bromobutyrate. Moreover, DmxA exhibited also high enatioselectivity towards 2-bromopentane (E = 100 ± 2) and low enantioselectivity towards 2-bromobutane (E =10 ± 4). The unique properties, as high thermostability and enantioselectivity, make DmxA suitable catalysts for practical application in biosynthesis of optically pure compounds.
