Abstract:

Tato diplomová práce se zabývá přípravou nástrojů ke studiu funkce genu C11orf21 (studium proteinových interakcí a diferenciální genové exprese po deleci a overexpresi genu C11orf21), a to s využitím buněčných linií akutní myeloidní leukémie (AML). Teoretická část práce je věnována rešerši dosavadních poznatků o genu C11orf21, charakteristice onemocnění AML, studiu protein-proteinových interakcí (PPI) a popisu metody hmotnostní spektrometrie a RNA-seq. V experimentální části jsem nejprve vytvořila plasmidové lentivirové konstrukty obsahující gen C11orf21 (v obou jeho isoformách) a enzym TurboID (fúzovaný s C11orf21 na N- i C- konci) pro in vivo biotinylaci interakčních partnerů a plasmidy pro overexpresi a knockout genu C11orf21. Poté jsem provedla biotin pulldown pomocí metody TurboID pro stanovení biotinylovaných interakčních partnerů C11orf21, izolace těchto proteinů a kontrolní Western blot. Dále jsem provedla izolaci celkové RNA z modifikovaných buněk HEL (s nadměrnou expresí a knockoutem genu C11orf21) a kontrolní qRT-PCR. Vzorky jsem připravila pro následnou analýzu hmotnostní spektrometrií a analýzu RNA-seq.

Abstract:

This diploma thesis deals with the preparing of tools to study the function of the C11orf21 gene (study of protein interactions and differential gene expression after deletion and overexpressionn of the C11orf21 gene), using acute myeloid leukemia (AML) cell lines. The theoretical part of the work is focused on a summarising of existing knowledge about the C11orf21 gene, the characteristics of AML, and RNA-seq, the study of protein-protein interactions (PPI), and the description of the method of mass spectrometry. In the experimental part, I first created plasmid constructs containing the C11orf21 gene (both isoforms) and plasmids for in vivo biotinylation of interaction partners with the TurboID enzyme (fused to C11orf21 at both the N- and C- terminus) and plasmids for overexpression and knockout of the C11orf21 gene. Next, I performed biotin pulldown using the TurboID method to determine biotinylated C11orf21 interaction partners, isolate these proteins, and check expression with control Western blot. In addition, I isolated RNA from modified HEL cells (overexpressing and knocking out the C11orf21 gene) and checked expression with control qRT-PCR. Finally, I prepared the samples for subsequent mass spectrometry and RNA-seq analysis.
