The Role of RNA Polymerase II CTD Mimicry in Transcription Termination in Yeast

Abstract:

C-terminální doména (CTD) RNA plymerázy II (RNAPII) zprostředkovává/organizuje navázání mnoha transkripčních a RNA zpracovávajících faktorů. Přesný průběh výměny či vyvázání techto faktorů v průběhu transkripce je zatím nejasný. Tato práce popisuje nový mechanismus založený na kompetici, kterým jsou transkripční faktory Nrd1 a Rtt103 ostraněny z místa probíhající transkripce a případně i přesunuty do následujících kroků biogeneze RNA. V sekvenci proteinu Trf4, součásti TRAMP (Trf4-Air2-Mtr4) komplexu, byly objeveny dvě různé sekvence napodobující fosfo-CTD, RIM a NIM. NIM (Nrd1-interagující motiv) zprostředkovává kompetici s RNAPII CTD pSer5 o Nrd1, faktor terminace transkripce nekodující RNA. RIM (Rtt103-interagující motiv) i NIM jsou zároveň esenciální také pro kompetici mezi faktory terminace transkripce kodujících RNA, Rtt103 a RNAPII CTD pSer2. Tato zjištění jsou v souladu s dříve publikovanými výsledky, ukazujícími dimerní formu Rtt103 v roztoku. CID-dependentní interakce terminačních faktorů Nrd1 a Rtt103 s Trf4 byla prokázána různými in vitro a in vivo metodami. Navíc, strukturní studie pomocí NMR spektroskopie odhalily podstatu CTD mimikrů RIM a NIM na atomární úrovni. Disertační práce začíná teoretickým přehledem transkripčních procesů, kterých se účastní RNAPII, a pokračuje popisem CTD a jejími funkcemi. Dále jsou představeny kroky řídící průběh transkripce (transkripčního cyklu), s důrazem na popis drah terminace transkripce dlouhých (mRNA) a krátkých (ncRNA) genů. Nakonec je popsána interakce dvou CID domén, Nrd1 a Rtt103, se specificky fosforylovanou CTD, pSer5 a pSer2, za účelem představení aminokyselinových sekvencí, které mohou napodobovat fosto-CTD a interagovat s CID doménami. Tato disertační práce pokračuje popisem hlavních metod a technik použitých pro zde popsané experimenty, konkrétně exprese a purifikace rekombinantních proteinů, nukleární magnetická resonance (NMR), rozptyl RTG záření v malých úhlech (SAXS) a fluorescenční anisotropie (FA). Práce je završena krátkým souhrnem výsledků získaných v průběhu PhD studia spolu se soupisem konferencí, kde byla data prezentována. Navíc jsou přiloženy i manuskripty a kopie publikovaných článků.

Abstract:

C-terminal domain (CTD) of RNA polymerase II (RNAP II) orchestrates recruitment of numerous transcription and RNA processing factors. The process of exchange and/or release of the aforementioned factors during transcription cycle remains poorly understood. Here, we describe a newly-discovered competition-based mechanism, by which transcription termination factors, Nrd1 and Rtt103, are removed from the site of transcription and/or handed over to a subsequent steps in RNA biogenesis. We identified two independent phospho-CTD mimicking motifs, RIM and NIM, within the amino acid sequence of Trf4, a component of the TRAMP4 (Trf4−Air2−Mtr4) complex. The initially identified NIM (Nrd1-interaction motif) allows for competition between transcription termination factor for non-coding RNAs, Nrd1, and RNAP II CTD pSer5. On the other hand, both RIM (Rtt103-interacting motif) and NIM are essential for competition between transcription termination factor for protein-coding RNAs, Rtt103, and RNAP II CTD pSer2. This finding is in agreement with previously published data that show Rtt103 as a dimer in solution. The CID-dependent interaction between termination factors, Nrd1 and Rtt103, and Trf4 was proved using various in vitro and in vivo methods. In addition, structural studies using NMR spectroscopy revealed atomic resolution basis of CTD mimicry for RIM and NIM sequences. The doctoral thesis begins with a theoretical overview of the process of transcription performed by RNAP II, followed by the description of CTD and its functions. Next, the series of steps that govern the process of transcription (transcription cycle) are introduced, with the special attention paid to the different pathways of transcription termination for long (mRNA) and short (ncRNAs) genes. Finally, the interaction between two CID domains, Nrd1 and Rtt103, and specifically phosphorylated forms of CTD, pSer5 and pSer2, respectively, is described in order to introduce the idea of amino-acid sequences that may interact with CIDs and serve as CTD-mimics. The doctoral thesis continues with description of the most important methods and techniques utilised to perform scientific experiments described in this thesis, namely expression and purification of recombinant proteins, nuclear magnetic resonance (NMR), small angle X-ray scattering (SAXS) and fluorescence anisotropy (FA). Finally, the thesis ends with a short summary of results obtained during the course of doctoral studies along with a list of conferences, where data were presented. In addition, prepared manuscripts or copies of published papers are attached.
