The interaction of DNA-binding proteins with quadruplex-forming DNA

Abstract:

The DNA usually forms a structure of a right-handed double-stranded helix called B-form. In specific conditions certain sequences of DNA can form noncanonical structures, for example the guanine quadruplexes (G4). These G4s can occur in vivo in guanine-rich sequences, which are present in chromosome telomeres or in promoters of various genes where G4s are supposed to carry out regulatory function. The parallel form of G4 was observed in promotor region of oct4 gene, which codes one of the main regulatory factor of pluripotency in embryonic stem cells and it is able to induce pluripotency in somatic cells too. It was reported that the oct4 is positively regulated by SAF-A protein due to its binding to a guanine-rich promotor region of the gene oct4. It was not clarified which domain of SAF-A participates in this interaction yet and if this interaction is conformationally dependent. In this work we try to cast light into these problems.

Abstract:

Za normálních fyziologických podmínek tvoří DNA pravotočivou dvouvláknovou šroubovici, známou jako B-forma. Za specifických okolností však může určitá sekvence DNA přijmout i některou z nekanonických forem, mezi něž patří i guaninové kvadruplexy (G4). Ty se in vivo mohou vyskytovat v oblastech bohatých na guanin, které jsou přítomné v telomerách nebo i v promotorových oblastech různých genů, kde pravděpodobně plní regulační funkci. Paralelní forma G4 byla objevena také v promotorové oblasti genu oct4, který kóduje jeden z hlavních regulačních faktorů pluripotence u zárodečných embryonálních buněk, jenž je schopný navodit pluripotenci i u somatických buněk. Také byla prokázána regulace oct4 působením proteinu SAF-A, a to právě vazbou na jeho promotorovou oblast bohatou na guaniny. Doposud však nebylo objasněno, prostřednictvím jaké domény k navázání proteinu dochází, a jestli se jedná o konformačně závislou interakci. O objasnění mechanizmu vazby proteinu SAF-A na gen oct4 se snažíme v této bakalářské práci.
