Annotation and validation of ligand molecules

Abstract:

Ligandy jsou velká skupina molekul s různorodými funkcemi v živých organismech. Díky své důležitosti jsou středem zájmu různých výzkumných disciplín, např. chemoinformatiky, farmakologie, a dalších. Ligandy bývají přítomny v chemických databázích, kde jsou často uloženy se špatným názvem nebo v chemicky nevalidním stavu. Cílem této diplomové práce bylo navrhnout a implementovat algoritmus pro validaci a anotaci ligandů. Nejdříve bylo nutné pochopit různorodost ligandů a podmínky jejich podobnosti z pohledu chemie. Pro vytyčený úkol byla nalezena a implementována vhodná metoda reprezentace molekul v počítači - upravený molekulový graf, která ulehčí nacházení vzájemných podobností mezi dvojicemi ligandů. Výsledkem této diplomové práce byl návrh a implementace programu LiCMP (Ligand CoMParator). Tento program byl následně použit pro anotaci 10.247 ligandů, stažených z databáze Protein Data Bank, oproti 1.865 referenčním ligandům, stažených z databáze LigandExpo. Z výsledků anotace vyplynulo, že 47,74 % vstupních ligandů má problém ve své struktuře. Výstup programu LiCMP byl dále úspěšně validován pomocí programu SwCMP, kdy pro oba programy posloužilo 34.208 sacharidů jako vstupní molekuly k anotaci oproti 924 referenčním sacharidům, staženým z databáze LigandExpo.

Abstract:

Ligand molecules are a large group of molecules with diverse functions in living organisms. Because of their importance, they are often in the spotlight of various research fields, for example (and not limited to) cheminformatics or pharmacology. Ligands can be found in chemical databases, where they are often incorrectly annotated or stored in an invalid state. The objective of this thesis was to design and implement algorithm for validation and annotation of ligand molecules. Firstly, it was necessary to understand the chemical background of ligand diversity and similarity. A suitable way of representing ligand molecules in computer that will facilitate effective discovery of similarity between pairs of ligands has been found (in the form of the modified molecular graph) and implemented. Application LiCMP (Ligand CoMParator) has been designed and implemented as the result of this thesis. The program has then been used to annotate 10,247 ligands extracted from the Protein Data Bank against 1,865 reference ligands downloaded from the LigandExpo. 47.74 % of input ligands have an issue with their structure. LiCMP was then successfully cross-validated with SwCMP using a set of 34,208 saccharides to be annotated and 924 saccharides from LigandExpo as the reference set.
