Abstract:

Během průzkumů prováděných v letech 2016 a 2017 byla získána řada druhů rodu Phytophthora z přirozených a polopřirozených lesních porostů a řek Vietnamu. Výzkum zde probíhal v mírných a subtropických horských a tropických nížinných oblastech. Výsledkem výzkumu bylo získání třináct známých, pět neformálně označených a 21 dříve neznámých druhů Phytophthora z kladů 2, 5, 6, 7, 8, 9 a 10, přičemž většina nalezených druhů byla považována za původní druhy. Čtyři z vietnamských izolátů P. castaneae (z kladů 5) získaných z Chamaecyparis hodginsii v polopřirozené lokalitě horského lesa byly zkoumány na přítomnost viru tradičními technikami a technikami sekvenování nové generace (NGS). Ukázalo se, že tyto izoláty obsahovaly bohatou diverzitu nových virů z různých rodů. Fylogenetické analýzy, uspořádání genomu, a sekvenční podobnost ukázaly, že tyto viry byly příbuzné zástupcům řádu Bunyavirales a čeledí Endornaviridae, Megabirnaviridae, Narnaviridae, Totiviridae a nově navrhované čeledi „Fusagraviridae“. Bylo popsáno šest nových virů: Phytophthora castaneae RNA virus 1–5 (PcaRV1-5) a Phytophthora castaneae negative-stranded RNA virus 1 (PcaNSRV1). Další virus odpovídající čeledi Totiviridae byl získán z dříve publikovaného a de novo sestaveného RNA datasetu izolovaného ze sdruženého vzorku izolátu P. castaneae VN999 a P. condilina BD661. Bylo zjištěno, že jeho genom o délce 5,419 nukleotidů (nt) kóduje dva otevřené čtecí rámce (ORF). ORF1 předpokládaně kódující kapsidový protein (CP) a ORF2 s katalytickou hlavní doménou RNA-dependentní RNA polymerázy (RdRp). Srovnání sekvencí ukázalo, že tento virus je nejpodobnější Phytophthora palustris toti-like viru 12-1 (PpaTLV12), sdílející 47,0 % (nukleotidy) a 46,9 % (aminokyseliny) sekvenční identitu, v daném pořadí. Nový alfaendornavirus z virové rodiny Endornaviridae byl také popsán z druhu P. heveae (z kladů 5) rovněž pocházejícího z Vietnamu. Virus, označený jako „Phytophthora heveae alphaendornavirus 1“ (PhAEV), byl detekován dvěmi metodami – celulózovou afinitní chromatografií dsRNA a masivním paralelním sekvenováním celkové RNA. Přítomnost tohoto viru a jeho sekvence byly rovněž RT-PCR a Sangerovým sekvenováním. Podle predikcí PhAEV kóduje jeden velký polyprotein s katalytickou hlavní doménou (superrodina 1) virové RNA helikázy glykosyltransferázy (GT) a RNA-dependentní RNA polymerázy (RdRp). PhAEV1 je první virus popsaný u druhu P. heveae, a je nejpodobnější Phytophthora 12 cactorum alphaendornaviru 3, se kterým sdílí 39,4 % a 39,1 % sekvenční identitu nukleotidů a aminokyselin. Konzervované motivy RdRp (A-E) identifikované v PhAEV1 jsou podobné jako u několika dříve zjištěných alfaendornavirech z jiných druhů rodu Phytophthora, ve kterých ale tyto motivy ale nebyly dříve identifikovány. Pro hodnocení virových účinků na P. cactorum, byla testována možnost odstranění viru pomocí vodního stresu indukovaného polyethylenglykolem (PEG). Podařilo se vytvořit izolát zbavený virů, který byl srovnáván pro hodnocení virových účinků s původním izolátem, který virus obsahuje. Přítomnost Phytophthora cactorum bunya-like virů 1 a 2 (PcBV1 & 2) významně snižovala rychlost růstu hyf hostitelského izolátu P. cactorum stejně jako produkci a velikost sporangií. Zdá se však, že přítomnost těchto virů nemění patogenitu P. cactorum a přenos viru mezi myceliemi prostřednictvím anastomózy byl v prostředí in vitro neúspěšný.

Abstract:

A range of Phytophthora species were recovered from natural and semi-natural forest stands and rivers in temperate and subtropical montane and tropical lowland regions of Vietnam during surveys carried out in 2016 and 2017. Thirteen previously described, five informally designated, and 21 previously unknown Phytophthora taxa from clades 2, 5, 6, 7, 8, 9, and 10 were isolated. Most of the species found were deemed to be native to Vietnam. Four of the Vietnamese P. castaneae (clade 5) isolates obtained from Chamaecyparis hodginsii in a semi-natural montane forest site were investigated for the presence of viruses by traditional and next-generation sequencing (NGS) techniques. It was shown that these isolates harbored a rich diversity of novel viruses from different families. Phylogenetic analyses, genome organization, and sequence similarity indicated that these viruses were related to members of the order Bunyavirales and families Endornaviridae, Megabirnaviridae, Narnaviridae, Totiviridae, and the proposed family "Fusagraviridae." Six novel viruses were described: Phytophthora castaneae RNA virus 1–5 (PcaRV1-5) and Phytophthora castaneae negative-stranded RNA virus 1 (PcaNSRV1). An additional virus resembling members of the family Totiviridae was retrieved from a previously published and de novo assembled RNA sequencing dataset originating from a pooled sample of P. castaneae isolate VN999 and P. condilina BD661. Its genome, 5,419 nucleotides (nt) in length, was predicted to encode two open reading frames (ORFs). ORF1 putatively encodes a capsid protein (CP), and ORF2 the catalytic core domain of RNA-directed RNA polymerase (RdRp). Sequence comparisons indicated that this virus is the most similar to Phytophthora palustris toti-like virus 12-1 (PpaTLV12), sharing 47.0% and 46.9% nt and aa sequence identity, respectively. A novel alphaendornavirus from the virus family Endornaviridae was also described from P. heveae (clade 5), originating from Vietnam. The virus, designated "Phytophthora heveae alphaendornavirus 1" (PhAEV), was detected by both cellulose affinity chromatography of dsRNA and high-throughput sequencing of total RNA, and its sequence and presence were confirmed by RT-PCR and Sanger sequencing. It was predicted to encode a single large polyprotein with the catalytic core domain of viral (superfamily 1) RNA helicase, glycosyltransferase (GT), and RNA-directed RNA polymerase (RdRp). PhAEV1 is the first virus described in P. heveae, and it is the most 10 similar to Phytophthora cactorum alphaendornavirus 3, sharing 39.4% and 39.1% nt and aa sequence identity, respectively. Conserved RdRp motifs (A-E) were identified in PhAEV1, as well as in several previously reported alphaendornaviruses from other Phytophthora taxa in which these motifs had not been identified previously. To evaluate viral effects on P. cactorum, polyethylene glycol (PEG)-induced water stress was tested for virus curing. It was possible to create a virus-free isolate, which was compared to the original virus-containing isolate for evaluation of viral effects. Phytophthora cactorum bunya-like viruses 1 and 2 (PcBV1 & 2) significantly reduced hyphal growth, as well as sporangia production and size of the P. cactorum host isolate. However, the presence of the two viruses did not seem to alter the pathogenicity of P. cactorum, and virus transmission between mycelia through anastomosis was unsuccessful in vitro.
