Statistical analysis of the development of the intestinal microbiome in the first year of life

Abstract:

Tato diplomová práce se zabývá statistickou analýzou vývoje střevního mikrobiomu pěti dětí v průběhu prvního roku života. Střevní mikrobiom hraje významnou roli ve spoustě funkcí lidského těla a jeho vývoj v prvních třech letech života má zásadní vliv na celkové zdraví jedince v pozdějším věku. Vzorky, odebírané přibližně jednou týdně, byly předzpracovány pomocí filtrace, nahrazení nul pomocí Bayesovského multiplikativního nahrazování a clr normalizace za účelem vyřešení specifických problémů sekvenačních dat, aby bylo možné využít klasické metody mnohorozměrné analýzy (PCA, heatmapy) k nalezení rozdílů mezi jedinci a rozdílu v čase. Po definování ustálených časových period na nich byl otestován vliv jednotlivých vysvětlujících proměnných (strava, medikace aj.) a poté jejich vliv na složení mikrobiomu. Rody bakterií byly shlukovány pomocí hierarchického aglomerativního shlukování (Wardova metoda, Aitchisonova vzdálenost) a dělení podle medoidů (PAM) za účelem na-lézt shluky, které se v čase chovají podobně. V mikrobiomu existují shluky bakterií, které se v čase chovají podobně a které byly v práci objeveny. Mikrobiomy dětí se na konci roku života více podobají mikrobiomům matek, rozdílnost je ale stále velká. Dospělé mikrobiomy jsou mezi sebou rozdílnější než mikrobiomy dětí.

Abstract:

This thesis deals with the statistical analysis of the development of the gut microbi-ome of five children during the first year of life. The gut microbiome plays a significant role in many functions of the human body, and its development in the first three years of life influence the overall health of an individual later in life. Samples, collected approximately once a week, were pre-processed with filtration, Bayesian-multiplicative treatment of count zeros and normalisation o address speci-fic challenges of sequencing data, so that classical multivariate analysis methods (PCA, clustering, heatmaps) could be used to find differences between individuals and differences over time. After defining constant time periods, the influence of indi-vidual additional variables (diet, medication, etc.) was tested on them, and then their influence on the composition of the microbiome. Bacterial genera were clustered using hierarchical agglomerative clustering (Ward's method, Aitchison distance) and partitioning around medoids (PAM) to find clusters that behave similarly over time. In the microbiome, there are clusters of bacteria that behave similarly over time and that were discovered in the work. At the end of the year, the microbiomes of children are more similar to the microbiomes of their mothers, but the difference is still large. Adult microbiomes are more diverse between individuals than children's microbiomes.
