GTPases of the Ras superfamily in protists

Abstract:

The Ras superfamily of GTPases is a large group of proteins involved in a variety of eukaryote-specific processes, including vesicular trafficking, nucleocytoplasmic transport, cell signaling or cilium biogenesis. The largest part of the eukaryote diversity is represented by unicellular organisms, protists. Hence, exploration of protists is especially important for our understanding of the evolution of both the Ras superfamily and eukaryotes as such, with the two processes being tightly intertwined. In my research for this thesis I benefited strongly from the recent rapid growth of sequence data from diverse, often rather obscure, protist lineages that has dramatically improved the sampling of the eukaryote phylogenetic diversity. Analyses of this wealth of data, presented in this thesis, broaden our knowledge of some aspects of evolution of the Ras superfamily GTPases. A detailed analysis of the Rab family in Archaeplastida revealed two genes previously unknown for this group and a surprising loss of a key endocytic component (Rab5) in red algae. Analyses of the whole Ras superfamily GTPases in highly reduced and extremely divergent intracellular parasites Microsporidia revealed the species harboring only 14 Ras superfamily genes, which is the smallest number known in autonomously reproducing eukaryotes. An opposite evolutionary pattern was detected in the first known amitochondriate eukaryote Monocercomonoides sp. PA203. This organism proved to have an expanded set of several ancestral paralogs, most noticeably of Rab7, possibly indicating rapid evolution of a lineage-specific branch of the endocytic pathway. An even more expanded Ras superfamily gene set was detected in the heteroloboseans Naegleria gruberi and Naegleria fowleri with more than 350 and 200 Ras superfamily genes, respectively, perhaps exemplifying a typical mode of evolution for amoebae. By a painstaking analysis of RABL2 GTPases, we unveiled its ancient eukaryotic origin, extensive recurrent loss and functional connection to the cilium conserved across eukaryotes. A similarly exhaustive analysis of the Rheb GTPase provided a spectacular example of molecular tinkering in the evolution of a conserved eukaryotic protein. A detailed analysis of the Arf family enabled to delineate the ancestral set of paralogs within the family, further illuminating the cellular complexity of the last eukaryotic common ancestor (LECA).

Abstract:

GTPasy nadrodiny Ras představují velkou skupinu proteinů, jejichž funkce je spojena se specifickými eukaryotickými procesy, například s vezikulárním transportem, transportem mezi jádrem a cytoplazmou, buněčnou signalizací nebo biogenezí bičíku. Jednobuněčné eukaryotické organismy, protisté, reprezentují největší část diverzity eukaryot, pročež je jejich studium obzvláště důležité pro porozumění nejen evoluce Ras nadrodiny, ale také evoluce eukaryot jako takových, neboť oba tyto procesy jsou neoddělitelně spjaty. Výzkum, který se stal základem této práce, vychází především z velkého a rychle rostoucího množství sekvenčních dat z rozličných, často obskurních protistních linií, jejichž studium znatelně vylepšilo sampling eukaryotické diverzity. Analýzy tohoto množství dat, jejichž výsledky jsou zahrnuty v této práci, prohloubily znalosti některých aspektů evoluce GTPas Ras nadrodiny. Detailní analýza Rab rodiny ve skupině Archaeplastida odhalila dva ancestrální geny, které dosud nebyly v této skupině zaznamenané, a překvapivou ztrátu klíčového genu pro endocytózu (Rab5) v ruduchách. Analýza celé Ras nadrodiny v extrémně divergentních vnitrobuněčných parasitech skupiny hmyzomorky (Microsporidia) odhalila druh s pouhými 14 geny Ras nadrodiny, což je dosud nejmenší zaznamenaný počet u autonomně se rozmnožujících eukaryot. Opačný evoluční trend byl detekován v prvním popsaném amitochondriálním eukaryotu Monocercomonoides sp. PA203, jenž vykazuje expanzi několik ancestrálních paralogů Ras nadrodiny, především Rab7, pravděpodobně značící rychlou evoluci skupinově specifické větve endocytické dráhy. Ještě větší expanze Ras nadrodiny byla zjištěna u dvou druhů skupiny Heterolobosea. Naegleria gruberi obsahuje více než 350 a N. fowleri více jak 200 genů této nadrodiny, poukazující na možný typický mód evoluce u amébovitých organismů. Důkladná analýzy GTPasy RABL2 vyvodila její přítomnost již ve společném předku všech eukaryot (LECA), četné opakované ztráty a funkční spojitost s bičíkem. Podobně důkladná analýza GTPasy Rheb odhalila spektakulární případ "molekulárního bastlování" v evoluci konzervovaného eukaryotického proteinu. Detailní analýza Arf rodiny umožnila vymezit sadu ancestrálních paralogů v této rodině, čímž vrhla nové světlo na buněčnou komplexitu posledního společného předka eukaryot.
