The application of anaerobic cultivation techniques in applied geomicrobiology

Abstract:

Kultivace anaerobních mikroorganismů je systematicky rozvíjena více než sto let. I přesto se s ní setkáváme v praxi jen zřídka. Kultivace striktních anaerobů je velice specifická svými metodami, postupy i vybavením, kterým laboratoř musí disponovat. Z těchto důvodů se z kultivace anaerobů stává často opomíjená oblast, která však má zejména v biotechnologických aplikacích obrovský význam. Obzvlášť za rozvíjejícími se metodami molekulárně biologickými spojených s objevováním nových taxonů na základě DNA sekvencí, kultivace anaerobních mikroorganismů zaostává. Jsou však mnohé případy, kdy molekulárně biologické metody nemusí dostačovat a je nutné sáhnout po kultivačních metodách. Může to být v případech, kdy je nutné zjistit životaschopnost určité skupiny mikroorganismů. Nebo, kdy je zkoumaný vzorek unikátní a aplikace molekulárně biologických metod by mohla být komplikovaná. Stejně tak je aplikace kultivačních metod nutná v případě popisu čistých kultur, potvrzení funkčnosti metabolických drah predikovaných pouze na základě genetické výbavy. V geomikrobiologii je kultivace anaerobních mikroorganismů nepostradatelná. Hledání nových zdrojů energie logicky povede k vodíkové ekonomice, avšak i snižování emisí CO2 jeho fixací v energeticky bohatém biometanu může být perspektivní cestou. V obou případech hrají striktně anaerobní mikroorganismy zásadní roli. Metanogenní archea mohou biometan produkovat, ale taktéž mohou spotřebovat skladovaný vodík a transformovat ho na biometan. Proto je velmi důležité kombinací molekulárně biologických metod a metod klasických kultivačních detekovat tyto mikroorganismy a zhodnotit jejich potenciál či riziko při skladování vodíku a oxidu uhličitého v podzemních zásobnících zemního plynu. Tato práce se zabývá metodami kultivace striktně anaerobních mikroorganismů a jejich uplatněním v aplikované geomikrobiologii. Je studován mikrobiom podzemních zásobníků zemního plynu jako potenciálních bioreaktorů či zařízení pro skladování vodíku a zjišťuje životaschopnost a aktivitu přítomných metanogenních archaea i sulfát redukujících bakterií. Výsledky této práce nejenom rozšiřují základní znalosti v této oblasti, ale také přinášejí důležité informace pro provozovatele podzemních zásobníků vzhledem k jejich možnému budoucímu využití.

Abstract:

The cultivation of anaerobic microorganisms has been systematically developed for more than a hundred years. Nevertheless, it is rarely encountered in practice. The cultivation of strict anaerobes is very specific in terms of methods, procedures and equipment that the laboratory must have. For these reasons, the cultivation of anaerobes is an often neglected area, but one that is particularly important for biotechnological applications. The cultivation of anaerobic microorganisms lags behind the evolving molecular biology methods associated with the discovery of new taxa based on DNA sequences. However, there are many cases where molecular biology methods may not sufficient and it is necessary to resort to cultivation methods. This may be the case when it is necessary to determine the viability of a particular group of microorganisms. Or if the examined sample is unique and the application of molecular biological methods could be complicated. Likewise, the application of cultivation methods is necessary when it comes to describing pure cultures or confirming the functionality of metabolic pathways that were only predicted on the basis of genome analysis. In geomicrobiology, the cultivation of anaerobic microorganisms is indispensable. The search for new energy sources will logically lead to a hydrogen economy, but the reduction of CO2 emissions through fixation in energy-rich biomethane may also be a perspective way. In both cases, strictly anaerobic microorganisms play a decisive role. Methanogenic archaea can produce biomethane, but they can also consume stored hydrogen and convert it into biomethane. Therefore, it is very important to detect these microorganisms and assess their potential or risk in storing hydrogen and carbon dioxide in underground natural gas reservoirs using a combination of molecular biology methods and classical cultivation methods. This work deals with methods of cultivation of strictly anaerobic microorganisms and their application in applied geomicrobiology. The microbiome of underground natural gas reservoirs is investigated as potential bioreactors or devices for hydrogen storage, and the viability and activity of the methanogenic archaea and sulphate-reducing bacteria present is determined. The results of this work not only expand the basic knowledge in this field, but also provide important information for the operators of underground storage facilities due to their potential future use.
