Structure and Dynamics of rRNA: a computational study

Abstract:

V predkladanej dizertačnej práci sumarizujem výsledky systematického štúdia štruktúrnej dynamiky a molekulových interakcií rRNA molekúl (napr.: RNA Kink turn motívy, GTPase associated center rRNA a Helix 44 z 16S rRNA), za použitia širokej palety metód Molekulovej Dynamiky (MD). RNA motívy nazývané Kink turny (K-turn) sú asymetrické vnútorné loopy, charakteristické ostrým zahnutím fosfodiesterového skeletu. K-turny sa často nachádzajú v blízkosti kľúčových miest ribozómu. Uskutočnili sme rozsiahlu, počítačovú, štruktúrno-dynamickú štúdiu vybraných K-turn motívov za prítomnosti explicitného solventu. Použitím súčasných výpočtových techník dopĺňame znalosti o štruktúrnom a dynamickom správaní týchto RNA na atomárnej úrovni, a výrazne tak obohacujeme dostupné informácie o molekulových interakciách v ribozóme. Zistili sme, že RNA Kink turn motívy sú konštruované ako flexibilné, molekulové nano-kĺby, schopné umožniť biologicky významné pohyby rôznych častí ribozómu počas jednotlivých krokov proteosyntézy. Navyše sme zistili, že RNA Kink turn motívy sú asociované s jedinečnou sieťou hydratačných miest, ktoré sú zahrnuté v ich konformačnej dynamike. Takisto poukazujeme na kľúčovú úlohu A-minor terciárnej interakcie v pozorovaných kĺbu-podobných pohyboch. Jednotlivé iso-energetické konformačné substavy A-minor interakcie sú priamo späté s prítomnosťou či absenciou molekúl vôd medzi interagujúcimi bázami. Nezávislé konformačné prehľadávanie (v implicitnom solvente) potvrdilo flexibilitu K-turnov v okolí ich x-ray geometrií, ba navyše identifikovalo druhý región (energetické minimum) otvorených štruktúr, ktoré môžu korešpondovať s K-turn geometriami, pozorovanými v biochemických experimentoch vo fyziologických roztokoch. Rozšírená simulácia K-turnu 42 s blízkymi rRNA Helixami 43/44 veľkej ribozomálnej podjednotky (GTPase associated center rRNA alebo Factor binding site) ukázala, že lokálny kĺbový pohyb K-turn 42 plne propaguje mimo samotný K-turn. K-turny tak môžu sprostredkovať ďalekosiahle pohyby vzdialených RNA segmentov. MD, za použitia explicitného solventu, bola takisto použitá pri popise vnútornej flexibility GTPase associated center rRNA (rGAC) spolu s neďalekým Kink turn motívom K-turn 42. rGAC sa správa ako sofistikované, vnútorne flexibilné, anizotropné molekulové rameno, ktoré je skonštruované z jednotlivých RNA stavebných blokov so značne rozdielnymi flexibilnými vlastnosťami. Poukazujeme na to, ako tieto jednotlivé RNA stavebné bloky môžu tvoriť rozsiahlejšie štruktúrne architektúry s vysoko špecifickými, charakteristickými a preferovanými pohybmi či geometriami. Záverom, MD bola taktiež použitá pre vyšetrenie štruktúry, dynamiky a lokálnej deformability bázických stepov voľného 16S rRNA Helixu 44, ktorý má významnú úlohu počas translokácie a rozpoznávania codon-anticodon helixu.

Abstract:

In presented PhD thesis I have carried out a wide range of investigations of structural dynamics and molecular interactions of rRNA molecules (e.g. RNA Kink turn motifs, GTPase associated center rRNA, Helix 44 from 16S rRNA), using a variety of Molecular Dynamics (MD) methods. RNA motifs called Kink turns (K-turn) are asymmetrical internal loops, characterized by sharp bend of phosphodiester backbone. K-turns are often localized adjacent to the key functional sites in the ribosome. Extensive computational structure-dynamical study of selected K-turn motifs (in the presence of explicit solvent) was performed. Using current state-of-art computational techniques, I complemented the knowledge about the structural and dynamical behavior of these RNAs at atomic level, and significantly enriched the available information about molecular interactions in the ribosome. I have found that RNA Kink turn motifs are constructed as flexible molecular nano-hinges which are able to allow biologically significant motions of ribosomal segments during individual stages of proteosynthesis. Moreover, I found that RNA Kink turn motifs are associated with a unique network of hydration sites that are intimately involved in their conformational dynamics. I also demonstrate that crucial role in observed hinge-like motions is played by a common A-minor motif tertiary interaction. Distinct iso-energetic conformational substates of A-minor motif are directly coupled with presence or absence of water molecule between the interacting bases. Independent implicit solvent conformational search confirms the flexibility of K-turns around their x-ray geometries and identifies a second low-energy region with open structures that could correspond to K-turn geometries seen in solution experiments. An extended simulation of K-turn 42 with adjacent rRNA Helices 43/44 (i.e. GTPase associated center rRNA or Factor binding site) of the large ribosomal subunit, shows that the local K-turn 42 hinge-like motion fully propagates beyond the K-turn. K-turns thus could mediate large-scale adjustments of distant RNA segments. Additionally, the explicit solvent MD was used to describe the intrinsic flexibility of GTPase associated center rRNA (rGAC) with adjacent ribosomal K-turn 42. The rGAC behaves as sophisticated intrinsically flexible anisotropic molecular limb, constructed by RNA building blocks with contrasting intrinsic flexibilities. I demonstrate how these different RNA building blocks can form larger architectures with highly specific patterns of preferred low-energy motions and geometries. Finally, the MD was employed to investigate the structure, dynamics and local base pair step deformability of free 16S rRNA Helix 44 which plays important role during translocation and codon-anticodon helix recognition.
