Abstract:

Práca je zameraná na portál e-cyanobacterium.org, ktorý zahŕňa biochemický priestor (BCS). BCS databáza je určená na formálny popis biochemických látok zlúčenín a reakcií. Hlavný problém plnenia BCS databázy biologickými procesmi je prepojenie jednotlivých jeho častí s odpovedajúcimi informáciami z externých databáz a ontológií. Cieľom bakalárskej práce je vyvinúť a čiastočne implementovať novú metódu spravovania BCS databázy. Táto algoritmicky spracovateľná metodológia umožňuje čiastočnú anotáciu entít do databázy BCS a jej hlavným cieľom je kontrola konzistencie internej databázy. Taktiež napomáha pri pridávaní nových entít tým, že ich automaticky prepája s existujúcimi externými databázami. Návrh je implementovaný formu aplikácie, ktorá je spustiteľná z príkazového riadku a v budúcnosti bude integrovaná do stránok https://www.e-cyanobacterium.org/. V teoretickej časti sú opísané problémy s anotáciou entít. Takisto je v nej obsiahnutý stručný prehľad najpodstatnejších biochemickýc zdrojov, prístupov a problémov.

Abstract:

The thesis targets the portal e-cyanobacterium.org that includes the so-called biochemical space (BCS) and the BCS database intended for the formal description of biochemical compounds and reactions (rules). The main problem of filling BCS with descriptions of biological processes is the inevitable need to link the individual entities with corresponding annotation terms in existing bioinformatics databases and ontologies. Moreover, it provides the administration of the database. This thesis aims to develop and partially implement a suitable computer-aided methodology allowing semi-automatization of the annotation procedures. This methodology is implemented in the form of an API, which will be integrated into the BCS Editor application which provides the annotation process but suffers from the inability to ensure consistency of the database of entities. In the theoretical part, problems of annotation are described, and the most relevant existing biochemical sources, approaches and problems are briefly overviewed. In the practical part, the new annotation methodology is defined and discussed. Selected parts of the methodology will be implemented in the form of an API that are executable from a command line and will be implemented in the application BCS Editor in the https://www.e-cyanobacterium.org/.
