Association of microbial composition with colorectal carcinoma molecular processes

Abstract:

Kolorektální karcinom (KRK) je maligní nádorové onemocnění, které se již dlouhodobě řadí mezi onemocnění s velmi vysokou incidencí jak v České republice, tak i celosvětově. Jedná se o nemoc velmi vážnou a vysoce heterogenní, což významně komplikuje její diagnostiku i léčbu. Pod pojmem střevní mikrobiom si představíme souhrn všech mikroorganismů osidlujících střevo daného jedince. Mezi tyto organismy řadíme velké množství bakterií, které se mimo jiné společně podílejí na udržování správné funkce našeho gastrointestinálního traktu, a jejichž zastoupení je pro každého člověka jedinečné. Zejména v posledních letech se objevuje stále více studií přicházejících s novými poznatky o souvislosti střevního mikrobiomu a vzniku a rozvoji KRK, které mají potenciální využití v diagnostice i léčbě pacientů s KRK. V této bakalářské práci se zabývám asociací složení střevního mikrobiomu s molekulárními procesy nádoru kolorekta. Výsledky práce naznačují, že existuje statisticky významná korelace mezi abundancí některých bakterií a expresí specifických genů. Tyto statisticky významné vztahy byly identifikovány například u bakterie Allisonella a genů CSMD1, TOM1L1 či ADAMTS16 či u bakterie Alloprevotella a genů SUPT5H či P2RY4. Dále bylo zjištěno, že tyto korelace mají i biologický význam, přičemž například bakterie Allisonella byla asociována s geny souvisejícími s microRNA a bakterie Alloprevotella s geny zapojenými do oprav DNA nebo do KRAS signální dráhy. Další významné asociace byly nalezeny mezi bakteriemi kmene Firmicutes a řadou genů a genových sad. Příkladem těchto asociací je bakterie Lachnoclostridium a gen CXCL8. Některé bakterie a geny, které se mi v rámci práce podařilo spolu asociovat, byly už v minulosti s KRK propojeny, nicméně právě tyto asociace abundance bakterií a exprese genů poskytují nový a širší pohled na problematiku KRK. Právě v tomhle vidím největší přínos této bakalářské práce.

Abstract:

Colorectal cancer (CRC) is a malignant tumour disease that has long been classified as a disease with a very high incidence in the Czech Republic and worldwide. It is a very serious and highly heterogeneous disease, which significantly complicates its diagnosis and treatment. The term intestinal microbiome is used to present a summary of all microorganisms inhabiting the intestine of the individual. Among these organisms we rank a large number of bacteria, which, inter alia, are jointly involved in maintaining the proper function of our gastrointestinal tract, and whose representation is unique to each person. In recent years, in particular, more and more studies have been carried out with new findings on the connection between the intestine microbiome and the emergence and development of the CRC, which have a potential use in the diagnosis and treatment of patients with CRC. In this bachelor thesis I focus on the association of intestinal microbiome composition with molecular processes of colorectal cancer. The results suggest that there is a statistically significant correlation between the abundance of some bacteria and the specific gene expression. These statistically significant relationships were identified for example between Allisonella bacteria and CSMD1, TOM1L1, ADAMTS16 genes, or Alloprevotella bacteria and SUPT5H or P2RY4 genes. It was also found that these correlations were of biological importance, for example, Allisonella was associated with genes related to microRNA and Alloprevotella with genes involved in DNA repair or KRAS signal pathway. Other important associations were found between the bacteria of the Firmicutes phylum and a number of genes and gene sets. An example of these associations is the Lachnoclonostridium bacteria and the CXCL8 gene. Some of the bacteria and genes that I managed to associate with in the course of my work have been linked to CRC in the past, but it is precisely these associations of bacteria abundance and gene expression that provide a new and broader view of the CRC matters which I find to be the greatest contribution of this bachelor thesis.
