Similarity searching of proteins using machine learning techniques

Abstract:

Vyhľadávanie v databázach proteínov je komplexný problém, najmä z dôvodu nemožnosti ich zoradenia podľa objektívnych kritérií. V roku 2018 bol publikovaný článok s názvom The Case for Learned Index Structures, ktorý argumentuje za nový prístup k organizácii a vyhľadávaniu komplexných dát pomocou strojového učenia. Práca aplikuje tento prístup na problém podobnostného vyhľadávania v proteínových dátach a vyhodnocuje jeho výsledky. 3D štruktúry proteínov sú konvertované na formát vhodný pre ďalšie spracovanie, a v kombinácii s prístupom zvaným Learned Metric Index sú použité na ich organizáciu pomocou strojového učenia. S pridaním filtračného kroku, ktorý zvyšuje relevantnosť vrátených výsledkov, prináša táto metóda podobnostného vyhľadávania proteínov výsledky porovnateľné s aktuálnymi najmodernejšími prístupmi.

Abstract:

Searching in protein databases is a complex problem, mainly because proteins cannot be sorted according to any objective criteria. In 2018, a paper called The Case for Learned Index Structures was published, arguing for a new paradigm for organising and searching within complex data using machine learning. This thesis applies such an approach to the problem of similarity searching in protein data and evaluates the results. Specifically, the proteins' 3D structures are converted to a format appropriate for further processing, and an approach called the Learned Metric Index is used to organise the protein structures using machine learning models. With the addition of a filtering step, which improves the relevancy of the results returned by the index, this similarity searching method delivers results that are competitive with the current state of the art.
