Methods for identification of biologically relevant tunnels in proteins

Abstract:

Tunely, přístupové cesty pro ligandy, významně ovlivňují funkci, stabilitu a substrátovou specificitu enzymů. Studium tunelů pomocí experimentálních metod je problematické, využívají se tedy výpočetní metody pro analýzu přístupových cest na krystalových strukturách či trajektoriích ze simulací molekulové dynamiky. V minulosti bylo kladeno velké úsilí na vyvinutí metod, které by byly schopné zachytit větší část konformačního prostoru proteinů rychleji a s použitím méně výpočetních zdrojů. Současně byly vynalezeny přístupy, jak provádět simulace průchodu molekuly ligandu proteinem založené na molekulové dynamice. Metody tohoto typu jsou náročné na nastavení, výpočetní zdroje, čas a jejich použití vyžaduje široké znalosti a zkušenosti. V nedávné minulosti byly vyvinuty přístupy, které simulace tohoto typu zjednodušují. Tato diplomová práce se zabývá výběrem vhodné aproximativní metody pro efektivní získání nových konformací proteinů. Zároveň zde byla představena nová metoda CaverDock pro simulaci průchodu ligandu proteinem. Tato metoda byla porovnána s již existujícími metodami. V rámci diplomové práce bylo připraveno několik testovacích sad pro detailní charakterizaci metody CaverDock. Metoda umožňuje efektivní charakterizaci tunelů využitelnou například při návrhu mutací v proteinovém inženýrství nebo virtuálním screeningu.

Abstract:

Tunnels, ligand access pathways, play an important role in the function, stability or substrate specificity of enzymes. Experimental methods for tunnels analysis are very demanding, therefore computational tools are applied for analysis of protein tunnels on crystal structures or snapshots from molecular dynamics simulations. In the past, great efforts have been made to develop methods for exploration of larger conformational space of proteins in a faster way and with lower computational demands. At the same time, approaches to simulate the transport of ligand through the protein based on molecular dynamics were developed. These methods are setup-intensive, demanding for time and computational resources and require extensive knowledge and experience. In recent past, computational tools were developed to simplify this type of simulations. This diploma thesis deals with the selection of a suitable approximate method for the rapid generation of new protein conformations. A novel method for the simulation of ligand unbinding, CaverDock, was introduced in this thesis. This method has been compared with existing tools. Several datasets were prepared for detailed testing of CaverDock. The method enables effective characterization of protein tunnels and can be applied in protein engineering or virtual screening.
