Novel electrochemical approaches in molecular oncology

Abstract:

This diploma thesis deals with electrochemical analysis of nucleic acids and its application to molecular oncology. The diploma thesis aims to develop a method for detecting microRNA, short RNA molecules, which exhibit changed levels in tumors and could therefore serve as potential biomarkers. Another topic is electrochemical differentiation of methylated and unmethylated DNA, since tumor cells were found to contain modified methylation patterns of DNA. This DNA methylation, as an epigenetic modification, represents another promising tumor biomarker and is being intensively studied. Given the importance of personalized medicine, i.e. tailor-made treatment for a given patient, it is now necessary to develop fast, inexpensive and easy-to-use diagnostic approaches with compact equipment. These assumptions meet electrochemical detection methods that examine the transfer of electrons between the substance in the solution and the electrode. The first part of the thesis is focused on the optimization of the electrochemical test for detecting miRNA hybridized on magnetic beads, where we managed to significantly increase the sensitivity of the method. The created test was then successfully applied to detect endogenous miR-21 in a total sample of RNA isolated from MCF-7 breast cancer cells. In the second part, we examine DNA methylation on electrode biochips by either restriction analysis, or bisulfite conversion, and showed that restriction-based analysis could serve as a potentially functional method. However, further optimization of the procedure for determining methylation of DNA from tumor lines is needed.

Abstract:

Táto diplomová práca sa zaoberá elektrochemickou analýzou nukleových kyselín a jej aplikáciou do molekulárnej onkológie. Konkrétne ide o vývoj metódy na detekciu mikroRNA, krátkych RNA molekúl, u ktorých sa zistila zmenená hladina v nádoroch, a preto môžu slúžiť ako potenciálne biomarkery. Ďalšou témou je elektrochemické rozlíšenie metylovanej a nemetylovanej DNA, keďže v nádorových bunkách boli objavené pozmenené metylačné vzorce DNA. Práve metylácia DNA, ako epigenetická modifikácia, predstavuje ďalší sľubný biomarker nádorových ochorení a je intenzívne študovaná. Vzhľadom k dôležitosti personalizovanej medicíny, t. j. liečby na mieru pre daného pacienta, je v súčasnosti potrebný vývoj rýchlych a lacných diagnostických prístupov s jednoduchou obsluhou a kompaktným vybavením. Tieto predpoklady spĺňajú metódy založené na elektrochemickej detekcii, ktorá skúma prenos elektrónov medzi danou látkou v roztoku a elektródou. Prvá časť práce je zameraná na optimalizáciu elektrochemického testu na detekciu miRNA hybridizovanej na magnetické guličky, kde sa nám podarilo značne zvýšiť citlivosť metódy. Takto vyvinutý test sme potom úspešne aplikovali na detekciu endogénnej miR-21 vo vzorke total RNA izolovanej z prsných nádorových buniek MCF-7. V druhej časti sa zaoberáme stanovením metylácie DNA na elektródových biočipoch, a to buď pomocou reštrikčnej analýzy, alebo bisulfitovej konverzie, pričom práve reštrikcia sa javí ako potenciálne funkčná metóda. V tomto prípade však bude na určenie metylácie DNA z nádorových línií potrebná ďalšia optimalizácia postupu.
