NMR as a tool in studies of ligand-binding proteins

Abstract:

Dizertační práce se zabývá přípravou rekombinantních proteinů, studiem chování proteinových molekul v roztoku a jejich interakcí s ligandy pomocí Nukleární Magnetické Rezonance (NMR). Během Ph.D. studia byly zkoumány čtyři různé proteiny. Společnou vlastností všech těchto proteinů je jejich interakce s přírodními či syntetickými ligandy, nezbytná pro jejich funkci nebo působící jako jejich inhibitor, který má potenciální využití jako léčivo. Protein z Archaea PACE11 (Protein from Archaea Conserved in Eukaryotes), byl charakterizován jako fosfopanteteinadenylyl trasferáza (PPAT). PPAT z Archaea vykazuje větší procento sekvenční homologie s lidským enzymem než s enzymem bakteriálním. Nízká shoda sekvencí eukaryotického a prokaryotického enzymu by mohla vést k nalezení specifického bakteriálního inhibitoru a jeho využití jako antibiotika. Expresní a purifikační protokol, optimalizovaný během dizertační práce, umožňuje další výzkum PACE11 včetně hledání a ověření interakce s navrženými inhibitory. CD69 je transmembránový receptor, který je exprimován u mnoha hematopoetických buněk jako jsou neutrofily, monocyty, T či B buňky, přirozené zabíječské buňky a krevní destičky. Exprese CD69 je přísně regulována a hraje důležitou roli v časné aktivaci lymfocytů. Interakce CD69 s patogenním antigenem hraje klíčovou roli v buněčném signálování a jeho detailní výzkum by měl pomoci pochopit mechanismus imunitní odpovědi organismu i aktivace cytotoxických drah. Produkce správně sbaleného proteinu CD69 a jeho interakce s několika různými molekulami karbohydrátů byly hlavní náplní práce na tomto projektu. Proteiny nespecificky vázající lipidy (ns-LTPs) plní zejména funkci transportu fosfolipidů přes membrány in vitro. Protein, který byl zkoumán v této studii, ns-LTP2 pocházející z ječmene, byl nalezen v pivě ve své přirozené podobě, což poukazuje na jeho extrémní stabilitu. Protein vyskytující se v pivě je částečně glykovaný a může způsobovat alergie. Studium glykací ns-LTP2 při procesu vaření piva vyžaduje přípravu velkého množství (mg) neglykosylovaného rekombinantního proteinu, kterou bylo nutné optimalizovat. Studium životního cyklu retrovirů, konkrétně myšího retroviru typu A, vedlo k objevení MIA-14 proteázy, schopné vázat molekuly ss-DNA. Znalost mechnismu této interakce by mohla pomoci nejen pochopit princip multiplikace retrovirů a jejich infekčnosti, ale též vést k návrhu nového účinného inhibitoru retrovirové aktivity. Tato práce popisuje přiřazení NMR rezonančních frekvencí inaktivované MIA-14 proteázy a charakterizuje interakci proteázy s DNA během titračních experimentů.

Abstract:

The thesis is focused on recombinant protein sample preparation and on studies of behavior of protein molecules in solution and their interactions with ligands using Nuclear Magnetic Resonance (NMR). Four different proteins were investigated during the Ph.D. studies. Common feature of all these proteins is binding of the natural or synthetic ligands important for protein function or acting as inhibitors and thus representing a new possible drug. A protein from Archaea Conserved in Eukaryotes, PACE11, was found to be phosphopantetheine adenylyltransferase (PPAT). The sequence of this Archaeal enzyme is very similar to the sequence of human PPAT and shares little similarity with the bacterial PPAT, making this enzyme a possible target for new antibiotics. Expression and purification protocol, developed in the thesis, makes further investigation of archaeal PACE11 and search for PPAT inhibitors possible. CD69 is a transmembrane receptor exhibiting regulated expression on a variety of cells of the hematopoietic lineage, including neutrophils, monocytes, T and B cells, natural killer cells, and platelets and playing an important role in early stage of the lymphocyte activation. Interaction of CD69 with pathogen antigens plays a pivotal role in cellular signaling. Its detailed investigation should help to understand the mechanism of immune effector functions or activation of cytotoxic functions. Production of well folded CD69 and its binding to several carbohydrates were investigated. Non-specific lipid transfer proteins (ns-LTPs) bind various lipids and catalyze transport of phospholipids across membranes in vitro. The protein investigated in this study, ns-LTP2 from barley, was found in beer in its natural form, which is extremely stable. Protein in beer is glycated and can cause alergies. The study of the brewing process and esspecially of the glycation requires preparation of a high amount of nonglycosylated recombinant ns-LTP2. Therefore, production of such protein had to be optimized. Study of retroviral life cycle of murine intracisternal A-type particle led to the finding that MIA-14 protease binds ss-DNA molecules. Knowledge of the mechanism of the interaction could be useful not only for understanding of the retroviruses multiplication and infectivity, but also for a design of new retrovirus inhibitors. This thesis describes an NMR resonance assignment of the protease and characterization of the protease-DNA interaction in titration studies.
