Studies on OB fold and its dynamical features

Abstract:

Předmětem diplomové práce je studium OB foldů a její vazba s jednořetězcovou DNA (ssDNA). Studie replikačního proteinu A (RPA), který je složený z OB foldů, jejiž vazba s ssDNA je dobře popsána v literatuře. Údaje o vazbě ssDNA s OB foldem, získané z RPA struktury, mohly být aplikovány na funkční charakteristiku proteinu BRCA2. Mutace v BRCA2 vedou k poruchám homologní rekombinace, které mohou souviset s tvorbou rakoviny prsu. Z toho důvodu by mohlo být přínosné získat více informací o struktuře a vlastnostech OB foldů, které částečně tvoří tento protein a porozumět mechanismu vazby s ssDNA. Pomocí molekulové dynamiky (MD) byly studovány proteiny RPA a BRCA2 (na časové škále 20 ns, respektive 10 ns), následně mezi sebou porovnány a zjištěny analogie a vzájemné rozdíly v dynamickém chování. Existující krystalová struktura potvrzuje vazbu ssDNA ve dvou ze tří OB foldů BRCA2. Úkolem tedy bylo zjistit, zda i třetí OB fold (OB1) váže DNA, a pokud ano, v jaké polaritě. Z toho důvodu byla do zmíněného foldu dodána ssDNA a výsledky molekulové dynamiky tohoto komplex byly zanalyzovány. Analýzami z MD bylo zjištěn rozdíl mezi foldy RPA a BRCA2, kdy navázaná ssDNA v RPA výrazně stabilizovala tento protein a také snižovala celkovou flexibilitu proteinu. Na rozdíl v OB foldech BRCA2 navázaná ssDNA nevyvolávala žádné signifikantní změny, ať už v podobě stabilizace foldů, či výrazného snížení její celkové flexibility. Dále byly identifikovány interakce reziduí, které vazbu DNA ustalují. Jsou to především bazické rezidua, které tvoří H-vazbu s fosfátovou páteří DNA a neutrální rezidua interagující s bázemi DNA. Ve vazebném žlábku se obvykle vyskytují také aromatické aminokyseliny, které vytvářejí stacking interakci s DNA. Přestože OB1 aromáty ve vazebné oblasti postrádá, vytvářela s DNA pravidelnou síť vodíkových vazeb. U OB1 foldu bylo také rozpoznáno, že vazba DNA v polaritě 3'→5', v které byla do foldu dodána, je pro OB1 asi nepřirozená. Byla vysledována tendence měnit konformaci ssDNA v podobě přetočení na polaritu 5'→3'. Zjištěné informace v této práci tedy podporují myšlenku vazby ssDNA v OB1, byť třeba s nižší afinitou než je tomu u zbylých dvou OB foldů.

Abstract:

The aim of thesis are studies on the OB fold and its single-stranded DNA binding (ssDNA). Study of the replication protein A (RPA), which is composed of OB folds, provides a good deal of information about ssDNA binding. The RPA derived data of OB fold ssDNA binding can be applied to characterize the function of BRCA2 in ssDNA binding. Mutations in the BRCA2 leads to defects in homologous recombination which are meant to be associated with the breast cancer susceptibility. Therefore, it is desirable to obtain more information about structure and features of OB folds, which are parts of this protein, and about their DNA binding mechanism. RPA and BRCA2 proteins were studied by the methods of the molecular dynamics simulation (on time scale during 20 ns and 10 ns respectively). The simulation were compared and mutual similarities or difference were identified. Existing crystal structure of BRCA2 confirm ssDNA binding into two of three OB folds. The target was to find out if the third OB fold (OB1) binds ssDNA also. And if, it does, which polarity is used in the binding. For this reason, the ssDNA was added into OB1 and the dynamics of this complex was analysed. By the analysis of MD, the difference between OB folds of RPA and OB folds of BRCA2 was detected. In the case of RPA, the ssDNA binding decreases overall flexibility of the molecule. Unlike RPA, the ssDNA bound BRCA2 is neither more stable, nor the flexibility is decreased. Futhermore, the important stabilizing interactions between protein residues and DNA were identified. Basic amino acids usually create H-bond with phosphodiester backbone of DNA and neutral residues form the hydrogen bond with DNA bases. The binding groove also contains aromatic amino acids stacking with DNA bases. Although OB1 fold does not contain aromatic amino acids in the binding groove, it provides a fixed net of H-bonds. It was determined that the DNA polarity 3'→5' is probably not favourable for OB1. DNA was inserted in this conformation to OB1 and DNA showed its tendency to turn itself and change the polarity. Information obtained in this work support the idea of binding of ssDNA into OB1, maybe with lower affinity.
