Workflow for validation of ring conformation

Abstract:

3D struktury proteinů, které jsou uloženy v Protein Data Bank (PDB), jsou velmi cenným zdrojem pro výzkum v oblasti přírodních věd. Důležitým tématem je kvalita těchto struktur, protože tato kvalita ovlivňuje výsledky analýz daných struktur. Některé aspekty kvality struktur nejsou stále ještě prozkoumány, například validace konformací cyklů, na kterou se zaměřuje tato diplomová práce. V rámci práce jsem vyvinula automatické workflow pro validaci čtyř vybraných typů cyklů (cyklohexan, cyklopentan, benzen a pyran). S využitím tohoto workflow jsem analyzovala všechny výskyty uvedených cyklů v ligandech v rámci PDB, konkrétně 8 256 vzorků cyklohexanů, 5 769 vzorků cyklopentanů, 98 204 vzorků benzenů a 183 391 vzorků pyranů. Analýza s využitím workflow trvala pouze 2-12 hodin pro každý typ cyklu. Výsledky workflow vykazovaly podobné trendy jako výsledky předchozích manuálních a semi-manuálních studií, přičemž moje datové sady byly asi dvojnásobně větší než datové sady z předchozích studií. Zjistila jsem, že pouze 71% cyklohexanových cyklů je v nejstabilnější židličkové konformaci. Naopak, 13% těchto cyklů je v energeticky nejméně stabilní položidličkové konformaci a asi 1% je v planární konformaci, která by se v přírodních systémech neměla vůbec vyskytovat. U cyklopentanů jsem detekovala 74% cyklů v konformaci twist a 22% v obálkové konfromaci, přičemž obě tyto konformace jsou nejstabilnější. 4% cyklů bylo nalezeno v planární konformaci, která se však u cyklopentanu může reálně vyskytovat. V případě benzenů bylo 99.9% cyklů v běžné planární konformaci. U pyranů bylo 90% cyklů v nejstabilnější židličkové konformaci, ostatní přirozené konformace se vyskytovaly v 1-3% a planární konformace jen v 0.15%.

Abstract:

Protein 3D structures, stored in the Protein Data Bank (PDB), are a highly valuable resource for life science research. An important topic is the quality of these structures because quality issues influence the results of structure examinations. Some structure quality topics are still undiscovered, for example, validation of ring conformation, which is the focus of this thesis. In the thesis, I designed and implemented an automatic workflow for the validation of four selected ring types (cyclohexane, cyclopentane, benzene and pyran). Using this workflow, I examined all the occurrences of these rings in ligands from the PDB, specifically 8,256 samples of cyclohexanes, 5,769 samples of cyclopentanes, 98,204 samples of benzenes, and 183,391 samples of pyrans. The workflow execution took only 2-12 hours for each ring type. The workflow results showed similar trends as previous manual and semi-manual studies, whereas my datasets are about two times larger than the datasets in previous studies. I found that only about 71% of cyclohexane rings are in the most stable chair conformation. On the other hand, 13% of these rings are in the energetically the least stable half chair conformation and about 1% of rings are in an unnatural flat conformation. For cyclopentanes, I detected about 74% of rings in the twist conformation and about 22% in the envelope conformation, which both are the most stable. I also found 4% of rings in the flat conformation, which can also occur in nature. In the case of benzenes, more than 99.9% of the rings are in a common flat conformation. For pyrans, 90% of the rings are in the most stable chair conformation, while other natural conformations occur in 1-3%, and an unnatural flat conformation is present only in 0.15%.
