Algorithm for detection of pockets in protein structures

Abstract:

Analýza struktur molekul proteinů je v poslední době jedním z hlavních témat v biochemickém výzkumu. Vznikly nástroje pro detailní snímání těchto struktur a ukládaní jejich reprezentací do obsáhlých databází. Na základě těchto dat bylo vyvinuto mnoho nástrojů pro vizualizaci molekul proteinů a jejich struktur. Také vznikly nástroje pro analýzu a následnou vizualizaci různých útvarů a speciálních vazebních míst molekul proteinů. V této diplomové práci je čtenář seznámen s proteiny a jejich strukturami. Dále jsou představeny útvary, jež taková struktura může obsahovat a jsou zajímavé z hlediska interakcí molekul proteinů s jinými malými molekulami - ligandy. Diplomová práce se pak zaměřuje na kapsy na povrchu molekul proteinů, analyzuje existující přístupy k detekci kapes. Hlavně pak se zaměřuje na přístupy využívající Voroného diagram a Delaunayho triangulaci. Cílem diplomové práce je navrhnout vlastní řešení detekce kapes na povrchu molekul proteinů vycházející z Voroného diagramu. Následně tento algoritmus implementovat do programu CAVER Analyst.

Abstract:

Structure analysis of proteins is lately one of main goals in biochemical research. Tools for detailed scanning and databases for storing of scanned data were invented. Based on this data lot of programs and algorithms were invented and developed for visualization of protein molecules, their structures and different shapes on their surfaces or inside them that can contain binding sites and thus are interesting for further research of protein molecule interactions. In this thesis reader is acknowledged with proteins, their structure and aforementioned shapes. Thesis aims on research of pockets on protein molecule surface. Analyses existing approaches for pocket searching with emphasis on algorithms that use Voronoi diagram and Delaunay triangulation. Main goal of this thesis is to design own approach for pocket detection on molecular surface that benefits from Voronoi diagram. This algorithm is then implemented into program CAVER Analyst.
